Have to agree this one isn't one of Mojang's finest updates, from the texture pack system changes to the modding issue's.
But you have to admit the guys do a good job advancing the game without having their hand out for more cash all the time unlike a lot of software developers these days, and the game has come a long way from its' beginnings.
Give them the time they need and they will iron out the bugs, the biggest issue that needs to be addressed quickly IMO will be Modding, once it's easy to add your favorite Mods again the rest will be smooth sailing.
Well at least it's a good step towards not needing to HD patch at every release, I have no doubt the team will get the rest that's still missing sorted soon enough. Keep ya chin up, things will only get better, you'll see ;-)

Sorry if I'm stating the obvious here, but you did try the 'o' key that toggles the mod right?
this needs to be done while the inventory is open.
