Imagine all of the dark blocks where mobs have the ability to spawn... Every unlit square - in caves, on the surface, wherever. Then imagine how unlikely it is that mobs will just happen to spawn on those tiny pads. Three hours or three weeks, you won't get good results from a setup like that.
You don't have to go to the Nether to light up your base, just use some more lack-o-lanterns in those trees.
Also, you might want to put up a bit about roofs. Nothing ruins your day like walking into your well-lit front door when a creeper spawns on your roof and drops onto your head.
The problem isn't the Wither being too hard - I like the difficulty. The problem is that the beacon is simply not feasible to use. You COULD kill the enderdragon with your fists. You COULD mine with wooden pickaxes. You COULD ignore farming, surviving on rotten meat and stray animals. But nobody wants that to be implemented - it isn't a challenge, it's just annoying, and it doesn't give you an acceptable reward.
Don't get me wrong, haste is great. Speed, resistance, and strength are always nice, and a jump boost is a welcome addition. But it's not a valid investment. It's not a net gain to mining speed - all the hastle of moving your numerous blocks really hurts the boost you get. Speed? As if speed potions weren't easy enough to get. Trade your iron blocks in for a railway - faster, doesn't use food, and doesn't require hours of grinding. Resistance and strength are cool concepts, but a 40 block area doesn't cut it for me. I already have a blaze farm - why constrict myself to a limited area that is vulnerable to creeper explosions? I have enchanted diamond armor and swords, I've got strength potions, I've got instant health and regeneration. And none of that makes me wait in a box.
You keep on saying 'but it's better in the long run!' I don't particularly care; the tools we already have are more than sustainable enough for me. It's not worth building. It's not a challenge, it's a time sink. That's why it should be changes - you can keep the necessary down payment, I just want the return to match the input.

Chisel sounds like a cool way to add new blocks. But instead of right clicking, how about a crafting recipe with the chisel - put the chisel and a stone brick into the menu, you get a chiseled stone brick out, and your chisel remains (akin to the bucket in the cake recipe). I'd rather not have more complications with my block when we can keep it simple.
