That is a known bug when using "Fast" graphics mode.

Regarding the problem with vanilla clouds being visible through blocks:
chocapic13 has released v6 of his shader where he fixed this problem, maybe you could take a look at them.
Ups, just noticed I wrote 1.7.2 instead of 1.7.10
I will try on the new Minecraft versions, but I manly play on 1.7.10 because some mods are still not updated.

Just tested with Optifine 1.10.2_HD_U_C2
All bugs persist, except the clouds are black most of the time.
I noticed some bugs, most of them are already reported.
1. Water is invisible through stained glass
2. The world is not drawn correctly behind stained glass held in hand.
3. Stained glass held in hand is not drawn in front of the sky.
4. Default clouds are drawn in front of blocks when enabled
I use:
Vibrant shader 1.153
Nvidia GTX 780 with driver 368.81
Minecraft 1.7.10 with shader mod 2.3.31
there is a flickering line around the shadow of the block the player looks at.
using shadersmod 2.3.31 on minecraft 1.7.10
graphics card is nvidia gtx 780 with driver version 364.47

Forge 1.7.10-10.13.4.1448
System:
NVIDIA GTX 780
Driver: 353.30

When I attack with a tool, or something that reaches the middle of the screen, the DOF changes to real close for a split second.
this is a bit annoying.
but except this little issue, great job Sildur.
