you must have made a typo or error in the permissions file, the file is extremely sensitive, and one error will disable it, i'd triple check your file for errors

eiher keep restarting it unil alll the TNT is gone, or get a third party map editor (like MCedit) and delete all the TnT entinties, and the blocks to fix it
you have a few typos/errors, and any mistake will break the plugin. when you had
- - factions.*
you should have had it be - -factions.* same with all the other negative permissions, there is no space between the second minus and the permission. You also have
= essentials.back
which is just a typo, but that also messes it up.
i would also suggest fixing up your file, since inheritance makes the next rank keep all the old permissions, so you should remove all of the repeated permissions.

If you have essentials, you could go to the area that you want them to spawn and jsut type /setspawn since default spawn gets thrown off a bit using bukkit.
well in the leave class it says:

https://s3.amazonaws...r/Minecraft.zip so you downloded this, unzipped it and put it in your /applications folder? Because it seems like you downloaded the windows version, as this one isn't an executable file.
not to state the obvious or anything, but one of your mods might be outdated or be missing a mod it need to run, like modloader or forge. Try checking the mycraft forum page for more helpful help.

I also hate when i have an uneven amount of items, i've actualy thrown out 5 iron just so I'd have a perfect stack
