This is an incredible building and would be a nice exhibit of Minecraft architecture even without its unique location, but the most amazing thing is the mob trap! I have a hard time making them in the regular world, forget making one at 100 M up. Wait, a single bucket of oil is worth 2 diamonds? Jesus. I'm kinda thinking it would be simpler if those items just didn't have EMC values. Also, about the whole "swimming" while flying thing, does that mean that if I was wearing an Aqua Affinity helmet I would be able to mine at a normal speed?

How about the real final boss is fought in the End, and then you still get a Dragon Egg as a prize which you can then take back to the overworld, hatch, and then fight the Enderdragon for lulz and XP.
About what the final boss will be, it's hard to think of some sort of extremely powerful mob that really fits Minecraft and makes sense. In the order of how awesome I think they'd be, here are some random ideas: Eldritch/Ender giant mob, creeper queen, giant golem, another Steve who has been corrupted by the power of Shadow Gems. That was from coolest to least cool, BTW.
Also, an idea that might be even better is to have a boss that isn't actually a mob, and is just like a target-type-thingy that you have to slowly hurt by destroying various blocks and using certain items, while it spawns waves of hostiles to fight you.
However, I think right now you should just get down the mechanics of the fight and leave the lore of it all for later.
One last suggestion: find a way to play an epic soundtrack while we fight this thing.

Why do you want such a thing? Why not just move your whole base to the area where your Vis farm is, or move at least your Thaumcraft stuff there and go back and forth with portal seals?
