    Wow theres alot of good ideas here. I'd like to add my 2 cents.

    Tier 1 "Basic Machines"
    Tier 1 machines would be like the basic infuser, basic arcane furnace, and basic seals. We can create basic low level seal using iron instead. It would only be able to hole 2 essences and you wouldn't be able to make the gold seals until tier 2. The basic infuser should only hold 3 slots as well. A new machine that i'd like to see added would be a thaumium workbench. In order to build any thaumcraft items or machines you would need it. I always found it odd that you can mash together some crystals and tools to get magical tools using a simple workbench. All or most machines would use aura.

    Tier 2 "Eldritch Machines"
    Heres a little story and explanation. Tier 2 things wouldn't be available until you break open your first monolith. Opening the monolith you find eldritch artifacts and gizmos. Among this stuff you discover 3 machines. You see a machine that looks similar but not quite to the basic workbench. Attached to this machine you find it connected by what looks like a pipe to a never seen before machine and a depleted crystal. somewhere else in the room you find another machine with paper in it. Breaking these machines nets you the components to build them such as eldritch gears and/or artifacts.

    You take all this back to base with you and fooling around with the basic workbench and eldritch artifacts you build the 3 machines. (You are unable to build tier 2 stuff without them.) You place the eldritch workbench down and no matter what you do it does nothing. Remembering what the setup was in the monolith you hook up the strange machine(what is now known as a condenser) to the workbench with a pipe. Upon placing a crystal into the condenser strange pink liquid starts pouring into the pipe and magically(hehe) the workbench starts lighting up.

    The Third machine is the Quaesitum. Using the Quaesitum (or Q-block for short) you begin your first stab at researching. Researching the eldritch artifacts you nets you 3 discoverys. 1) crafting recipe for eldritch gears and/or artifacts. 2) Crafting recipe for the crucible. 3) knowledge about [tags](more on the later). This is just the beginning of discovering all the wonderful devices of the long dead eldritch civilization.

    What is included in tier 2 and after some research would be more advanced machines like the what we have now infuser, other useful machines such as the thaumcraft enchanter, and other high level tools/items. Gold seals would be available too. All or most machines would use vis.

    Taint
    Why not allow taint to always have an effect. We can have low levels taint affect the efficiency of machines and their success rates. Higher levels of taint would have screwy effects such as your machines producing something they shouldn't, giving you the wrong enchants or the wrong items in the workbench etc. Instead of taint just being there its something you always want to keep in mind.

    [Tags]
    Instead of getting vis/taint from the crucible you would get an (for the lack of an alternate term) essence of what you put in. For instance if you put cobblestone in you get an essence of stone. Of course, you need to put in alot of cobblestone in since it is of low value. Once you get the essence you place it and a thaumium wafer(made from a thaumium ingot.) into the infuser to get a thaumium wafer with the stone tag. Instead of placing the cobblestone in the Q-block or workbench(more on the later) you would place the wafer. The use of the wafer would have a low chance of losing the tag and a very small chance of losing the wafer altogether. A wafer can have more than 1 tag on it but have a higher chance of losing tags/ wafer when used.

    Uses of Thaumcraft Workbench
    There should be some bonus for using the basic workbench than the vanilla workbench. Perhaps giving the items one or more lvl 1 enchants would do. The eldritch workbench would have 4 outcomes. Critical failure - incredible low chance of something really really bad happening. Failure - low chance of not getting the item and losing zero or more components. Success - highest chance of getting the item. Critical success - incredibly low chance of getting something good with the item. The outcomes can be manipulated with the thaumium wafers.

    New Items
    How about a staff? Right clicking on the staff open a gui with 3 slots. 2 slots are for crystals and 1 slot for a wand. The staff would take on the characteristic of the wand and instead of depleting the durability when used instead would deplete the crystals. After depleting the crystals you should get the depleted crystals back. Using different combinations of crystals and wands in the staff could have interesting effects. For instance, using fiery crystals with a wand of water would either deplete the crystals faster than normal or explode. There really ought to be more uses for the stacks of crystals I have.

    Glyphs would be cool addition. Getting a glyph could be a use of the telescope. The telescope would create something like a fragment of a constellation. As an example, from the telescope you get the fragment of Aquarius. Researching the fragment gets you different pieces of the Constellation Aquarius. Placing these Constellation Aquarius items on the ground in the correct spots creates the Glyph of Aquarius. Standing on the spot and using the staff of water would create a huge effect such as making or stopping rain or flooding the world, you know whatever.

    All this sounded better in my head. I hope I atleast lighted up some brain cells.

    My lumberjacks are suicidal. When they have a marker they beam onto a tree. The exact tree that they are cutting down which eventually leads to their deaths. Perhaps I should consider this a feature.

    Here's a bug. If you hire the homeless person (I did as a baker), they will not move into a home and your population won't increase. One of my guys has a black box for a head too.

    This is great! My keep spawned in an mountain biome over looking a forest biome. It's a beautiful view.

    I've found 2 problems so far. Theres not enough light in the keep, creepers and such are spawning in it. Its starting to look like a war zone in there. Second, the guards can't jump. Theres 5 guards stuck in a crater. I'm having to lay down stairs everywhere for them to get out. Other than that I can't wait for the full release.
