use mcedit to make a selection box on the area that you want removed, then select the chunk option. it will automaticly expand to show what chunks your selection includes so you wont accidentaly remove a base or something. then on the left of the screen you'll see some options for the chunks, choose delete when you are sure you got the chunks you want. save and exit, open minecraft and your world, when you approch the area, the chunks will reload with updated info. you can also use it to alter the landscape where you have ugly chunk boundries.
