Hi everyone, I have a somewhat newbie question to ask.
I am in the process of making a server. I downloaded craftbukkit and a couple mods.
There are two ways to open my server now: Through the original folder where I placed the Minecraft_Server application file from minecraft.net
And using the "run" command in bukkit. both lead me to the same world, but editing in one does not effect the other.
I'm wondering, which i should continue editing in? Especially if I want to have a secure backup of everything before I run the server (and want to continue making backups throughout the way)
I also have another random question. When I opened the permissions.yml application using notepad, it was completely blank and I had no permissions whatsoever. I just tried putting in 0mnipotence * and saved it. It worked, but im wondering if anything else should be in there since i have nothing to start with.
Thank you all for your help!

(Also, i had put my name in ops in both places, as well as whitelist to make sure, and i didn't have permissions till i edited the .yml in bukkit. I am also not fond of downloading a plugin that will manage permissions because i don't need it)
