Was it shot with that special arrow (Spectral was it?) that makes it have an outline?
Let me tell you my story. I converted a world from PS3 to PC using Minecraft Map Converter. The villagers (and pigs) weren't outlined before the conversion. But I open the world for the first time, and some of the villagers and pigs were outlined! I did shoot one with the spectral arrow you were talking about and that gave the same effect. The only thing different is that there are no bubbles surrounding them.

The (villager) at least, appears to indeed be outlined by either the {Glowing} tag or a spectral arrow, but of a neutral (white colored) team. But my assumption is that converting between PS3 and PC confused the save a bit.
I guess it wouldn't hurt to enable cheats and try these commands

/effect @e[type=!Player] glowing 0 0
That clears the glowing potion effect
Or
/entitydata @e {Glowing:0b}
to clear the glowing tag
