The logging off and logging back in thing is probably because you had creative mode enabled and it set you to fly mode. I have multiverse and when I go creative in a world that has it's mode set to survival and I reconnect I have fly mode on. Normal players will not have this as long as they didn't have creative mode. If you want to set a world to creative and you have multiverse then the command is /mv modify set mode creative.

As for your flying problem, that's probably because of the essentials.fly.safe permission. It sets you to flymode when you log in to prevent you from dying after logging out mid-flight.
Check your permissions file and see if you've granted that to anyone who shouldn't be flying. If not, then I'm not quite sure what the problem is.

Just search through the globalgroups.yml file (in GroupManager, at least) for "essentials.fly" and see what comes up. There shouldn't be anything under regular users.
