Alright i don't understand, you changed .jar file to java control panel ... that is quite unspecific sentence and i am not even sure that it is quite what happened, here is what i think happened:
You right-clicked on .jar file, and from context menu chosen "Open with ..." option, and it offered you to choose application to open your .jar file with. After choosing JAVA control panel you clicked OK, not seeing that there is a check-box marked with "always use this application for this file type. Doing that you assigned to your operating system that whenever you doubleclick on .jar files it opens JAVA control panel.
If that is exactly what happened, we are now introducing you to a thing called file associations. That system works pretty much as described for .jar files, and i would like to give another example, .doc files, when you install for example Microsoft Office, and ofcourse it comes with Microsoft Word text editor/proccessor, it automaticly adds file association for various files, most notable for this example .doc files, so whenever you doubleclick or click-open .doc file it actualy runs Microsoft Word program and loads .doc document in it.
If you made error and associated .jar files with a program that does not handle it well (and i belive in your case that is the issue) you will have to manualy change file association for .jar files. I have provided you with a link on how to do it.

I have no idea, it is happening on your computer, and i can only immagine on what file did you performed it.
As far as i can assume, and you did mentioned that you have done it on .jar file, that would be the very same type of association you look for. Action that will be taken for clicking on .jar type files. Note that i am assuming it, acording to your description of events.

i don't think so, automatic associations that happens when you install software would, but manualy set associations remain as user defined. You are simply gonna have to manualy change it to point to Java binary executable in its instalation folder.
