It's been awhile since I've configured a server, so I'm not sure how factions works these days. Do you have the factions tags formatted with essentials? If I remember correctly and if it's similar to when I did these things you should have a line like this - format: ' &f[&aG&f] &f[{faction_roleprefix}{faction_relcolor}{faction_tag}&f] &f{prefix}{sender}{suffix}:&f {msg}'
Although I was not a fan of essentials at all, I used HeroChat.

Factions is supposed to work with Essentials chat. It should work the same as HeroChat only relation color tags do not apply. Have you read this section of the server owner guide on the Factions page?

That's what I'm saying. You should configure it so that it will apply all the effects you're looking for or remove/replace with a different chat plugin.

Also, do you know why fire doesn't burn out on my server? I have fire spread disabled. Could that be it?
