What about it is ruining your server? Plugins often conflict, so if this is the case, you may have to give it up and learn how to live without it. Is it sending any error messages?
Are all of the plugins that conflict with vault up to date? Is vault itself up to date? Is the server still restarting after disabling vault? (I'm assuming this is what you mean by the server being messed up)
Yes, after Vault is disabled. It just started a couple minutes ago.Even after I disabled ALL plugins except the ones I can't disable, it kept happening

So what you're saying is that after you disabled vault, your server started to randomly restart. Did you change anything else before the restarts hapened? Are all of your server plugins up to date? Please answer all of the questions in order, it's kind of hard to understand which you are answering.
1. No
This is how it played out:
Some time: Server suddenly starts restarting
A bit later: I decide to keep it shutdown and disable all plugins
Later: Enable one plugin at a time
A bit later: Get to Vault, which it has the same errors I had before the restarts, so I keep it disabled
Later: I realize the server is still restarting
2. No
3. No, I don't think so. We have quite a few.

Ah, that clears stuff up a bit. As bukkit updates, the old plugin coding may begin to conflict. Make sure you update to the latest recommended bukkit version. You have to update plugins on a regular basis, as they often have problems within their own coding, so go to the plugin page and redownload it if the version number is different. You rarely have to reconfigure the plugins, you just have to swap out the .jar for the old one. After you do this for every plugin you have, check your log file and see if errors persist. If they do, post them for me here. http://pastebin.com/ I'm about to log off for the night, so I'll check on this post at a later time.
If the random server restarting only happens while Vault is enabled, the problem is most likely being caused by Vault itself or by a plugin that depends on Vault. Most plugins that depend on Vault will refuse to work unless Vault is up to date and enabled. Therefore, this could be Vault or a plugin that depends on Vault, although it's hard to know since you haven't provided a copy of your server log. Update all your plugins as allisgood888 said and if the issue still persists, post a copy of your server log.

It was before AND after Vault was removed.
Does anyone think it might have to do with me having Spigot? I heard sometimes it conflicts, and it hasn't helped the performance.Even after I removed all the plugins, the server continued to shut down.

Hmmm... Doesn't seem to crash with CraftBukkit, but the only thing is is that now it's 1.5.2., and we have 1.6.2. plugins. Will that cause issues?I notice the server crashes when I do /gm

Yes, it will probably cause issues. Make sure the plugins are the appropriate version. You can download older versions if you dig a bit deeper.
