Ok so here's the deal. For about a month, been working real hard on getting this server back up. The spawn makes you go "wow," the shops are all setup, the regions are all coded..
There inlies the problem. See there's this cuboid called Warzone. Inside that is a cuboid called CreeperTemple. Now below the temple there's a donator shop, and beside it connected is a spawn room underground. On the walls, there's a narrow shoe box shape that has colored wool rooms inside it. There's like 9 in a row and 4 levels of them on each side. Its like an apartment building for player shop plots. So like Ctshop1a is side one (two sides have the shops) is the first floor of one side of the shops. Ctshop1a-d and ctshop2a-d are not the individual shops, but rather the barrier preventing anyone from blocking off a path in or out of their shop that would prevent someone else from getting to theirs. Like a long hall. Now with the regions, I spent about 8 hours yesterday and another 6 today trying to make it so that in the warzone, there's no building or griefing, but pvp. In the temple, same but no pvp or mob damage. The donatorshop and commandroom are same settings, just with permissions to enter or not. The trick is.. there's those ctshop regions that block off part of the shops so you can always walk through. That works. It's building a region for people like tia that want a plot that's the problem. We've jacked with parents and priorities till we're ready to turn blue, and while the shops end up protected the shop regions specified inside them do not allow the owners to build even at higher priorities. We need heeeelp!
I figured our regions yml and a picture of the regions might help.
I may be terrible at explaining, I can get in teamspeak with someone and explain and/or show ya the server, but it's been terribly frustrating. Its like my regions are a little russian doll inside another doll inside another doll and the one in the middle doesn't want to play nice.

Really hope I have this in the right place. I wasn't really sure. Wondering if we may just need to move the shops out of spawn to make it simpler because doing this has broken the plugin once in the last 24 hours and made admining a pain in the **** trying to keep people from being slaughtered by mobs/players in spawn and tearing everything apart, repairing, and then having it all protected again and be unable to make the shops specified to one person only.
I understand you pain. I don't have much experience with WorldGuard, so I will need a little help. Does a higher priority mean that areas permissions override parent/child areas?
For example:
Area A is a parent of Area B
Area A has priority 5
Area B has priority 10
Area A has PvP on
Area B has PvP off
So would A have PvP on and B have it off (higher number = higher priority) or would the entire area A have PvP on (lower number = higher priority? I will need this to help you fix your problem.
You also are missing parent areas on each of the shops, that may be the problem. I would try experimenting with priority and see if you can assign a lower priority to CreeperTemple and a higher one to each of the shops. That way the shops permissions will override creeper temples permissions and you problem should be fixed.
You also have PvP off in your WorldGuard file, but in the drawing above it is shown as on. Is it on or off? You need to fix the flag for PvP in creepertemple if you want it to mimic the diagram.
This should make it so the warzone has PvP on, no building/griefing, CreeperTemple has PvP on, no building/griefing, each shop plot has PvP off and only the owner can build and destroy, and the hallways have PvP off and no one can build/destroy in them.

Priority ranks: (Lowest to Highest)
Warzone (Lowest)
Creeper temple
Shop plots (gerald, tia, hatchy, etc...)
ctshop1a and ctshop1d (Highest)
This should make it so the warzone has PvP on, no building/griefing, CreeperTemple has PvP on, no building/griefing, each shop plot has PvP off and only the owner can build and destroy, and the hallways have PvP off and no one can build/destroy in them.
This helped me with priorities and stuff!
