Are you using the new Minecraft Launcher? Anyways, here is how you do it.
Step 1. Download Minecraft from http://minecraft.net/download.
Step 2. Run the Launcher and Enter your login details.
Step 3. Click Edit Profile and choose the version you wish to Mod.
Step 4. Click Play, then Exit Minecraft.
Step 5. Type in Run, %appdata%.
Step 6. Open the .minecraft folder.
Step 7. Click on the versions folder.
Step 8. Inside the versions folder, you should see folders named "1.6.1", "1.6.2".
Step 9. Download the Mod you want to install.
Step 10. Inside the versions folder, copy the version you want to Mod, "1.6.2" etc.
Step 11. Paste the folder into the versions folder.
Step 12. Rename "1.6.2 - Copy" to something else.
Step 13. Go into the "1.6.2 -Copy" Folder and rename "1.6.2.jar" and "1.6.2.json" it to the name you named the folder.
Step 14. Open "1.6.2.json" in Notepad and rename the id "1.6.2" to the name you named the folder. Example: "1.6.2Modded"
Step 15. Open the "1.6.2.jar" with WinRar.
Step 16. Delete META-INF.
Step 17. Drag all the files from the Mod into the "1.6.2.jar".
Step 18. Launch Minecraft and click Edit Profile.
Step 19. Choose the version you modded.
Step 20. Play Minecraft!
It really just depends on the mod. For mods like Forge or Modloader (or some other mods), you can do the following:
Mac:
1. Navigate to Library\Application Support\minecraft\bin
2. Find a file called minecraft.jar. Use an application called the Unarchiver to open it into a folder (you can get the application on the app store or at this link: http://wakaba.c3.cx/s/apps/unarchiver.html).
3. Download the mod.
4. Go back to your new minecraft folder (Library\Application Support\minecraft\bin\minecraft)
5. Copy all the files from the downloaded mod (although sometimes you don't include certain files, such as README.txt or whatever else. It just depends.) and paste them (or just drag 'n drop) into the minecraft folder.
6. Do Command + A, and all the files in the minecraft folder will be selected.
7. Right click, and choose Compress Files or something like that.
8. Look for a file called Archive.zip.
9. Drag Archive.zip out to the bin folder.
10. Rename your current minecraft.jar to something like backup.jar or minecraftbackup.jar or 1.5.2reg.jar (it doesn't really matter).
11. Rename Archive.zip to minecraft.jar.
12. It'll ask if you really want to rename a .zip file to a .jar file. Select .jar.
13. Run Minecraft to see if it installed.
14. If it worked, you're done!
Windows (forgive me if I'm wrong with the windows instructions, I run a mac ) :
1. Go to %appdata%.
2. Find your .minecraft folder.
3. Find the bin folder inside of your .minecraft folder.
4. Download the mod you want.
5. Go back to your bin folder. You should see a minecraft.jar file.
6. Use Winrar, Pentazip, 7zip, or any other unarchiving program to extract the files from the .jar file.
7. When it asks where you want to extract the file to, be sure that the directory is that of the bin folder.
8. Wait for the file to finish extracting.
9. Open the file, and copy the files from the downloaded mod into the new minecraft folder that you have created in your bin folder.
10. Press Control + A, and it'll select all the files from the minecraft folder.
11. Right click, and (again, I don't know windows very well here, so I apologize if I'm wrong, but it's something like this) choose Compress Files (or something like that).
12. From here, it's pretty much the same as the Mac installation (at least I think).
Note: When I say copy the files from the downloaded mod into the minecraft folder, I mean that you have to unzip the .zip file (the same as you would a .jar file) and copy the contents of it into the minecraft folder. Also, you usually have to delete the META-INF folder inside of the minecraft folder that's inside of the bin folder.

If you want to download a mod like CoFH core or BSPKRS core (or other core mods (and also Galacticraft)), simply create a coremods folder in your .minecraft (Windows) or minecraft (Mac) folder (and no, not the minecraft folder in your bin (so many minecraft folders!)), and drop the .zip file or .jar file you downloaded online into it.

If you want to download any ordinary, regular, easy-to-install mod (like Jammy's Furniture Mod), then create a mods folder in your .minecraft (Windows) or minecraft (Mac) folder (and no, not the minecraft folder in your bin (so many minecraft folders!)), and drop the .zip file or .jar file you downloaded online into it.

Some mods will require that you install files into the resource folder. This, I can't help you with much, but if you see a resources folder in certain .zip files that you download, then you'll have to look deeper into that resource folder and find out where things go. If it says paulscode, then it goes in the paulscode folder in your resource folder in your minecraft folder (the one that has the bin folder in it, not the one that's in the bin folder), and so on.
