This is something that happens frequently, and it really irks me.
Where the h**l are the animals? Honestly, it's become so tedious to go find animals for materials in different biomes that I just don't bother at first. Then I'm forced to in order to make certain materials and it drives me NUTS.
If I can find pigs, then good, I have a decent food source because they're everywhere. But I can't make anything leather or have a bed.
If I can find sheep, then awesome, I have a bed that I'm going to use once to set a spawn point. But now I can't eat or make leather stuff.
If I can find cows, then perfect. I can make leather stuff and eat, but I have no bed and therefore no decent re-spawn point.
And early one it can be extremely difficult to find animals by going to ENTIRELY DIFFERENT BIOMES due to their size and how scarce they can be.
Why are they so limited? Why are they always restricted to specific biomes, where it can be extremely difficult to find them when you actually need them? ESPECIALLY when your survival due to food is so harsh at the beginning. It can be extremely difficult to get enough crops going fast enough right off to keep yourself healthy if you don't find any animals that can make a good food supply. And towns are just as bad, with being limited to plains biomes.
A simple fix would to be to just remove this restriction and make it so they don't spawn on top of trees and in oceans. What's so bad that's keeping animals and towns restricted to such difficult to locate areas? Even finding them in their area is complete luck.
Lol, this happened with me too. But then I found out DONT KILL ALL THE MOBS!! breeding is a good thing to do right now. I had to search far and wide for trees and mobs before I learned that that is a bad thing to do.
The rarity of towns is a valid point, but if you let towns be spawned anywhere, then some major glitchiness will appear, i.e. buildings spawning in hills, buildings spawning on the side of hills with one whole side supported by spawned dirt blocks making an ugly tower, etc.
There should still be restrictions, just not as strict as they are now.

With villages, it would be too overpowered if they were everywhere.
I'm not saying to make them everywhere, just make it more then in just plains biomes that they spawn. It's frustrating as heck. Maybe just set up a code to where it detects relatively flat areas and spawns buildings accordingly?
While i agree they should go back to the old mob spawning, the village is rather annoying, i agree they should be less rare. (forest village anybody?). If you're gonna complain about dying of hunger early on though, i have a suggestion. Play on peaceful, until you get a small farm running.

They do Something like that right now (not sure exactly what) and btw, villages can spawn in deserts too.
EDIT: if I understood you correctly, you seem to think that certain types of animals only spawn on certain biomes. Where in the world did you get this? I spawned in a world just yesterday and found cows and pigs right next to each other. You might want to check the spawn code for both animals and villages. I would solve a lot of you problems.

If you need Leather but aren't near Cows, you go on a quest to find them. Same with Chickens or Sheep or Pigs. While I currently like that system (because I've never had a problem finding animals I need, even on a Large Biome world), I would not be opposed to changing it to something similar. My thought is that each biome should have a "Common Animal" that accounts for 80% of the passive mob spawns and a "Rare Animal" that accounts for the other 20%. That way you are guaranteed two animals per biome, and each biome randomly chooses these two upon generating.
That would help alleviate the strain of finding animals, without removing the challenge entirely. The problem you have with it is the reason why they made it like that after all.

Actually, now that I think about it, it might be better to have the "Common" animal to be locked to specific biomes and then have the rare one always be random. For example, say you will ALWAYS find cows in Plains biomes, but in one Plains biome you find Cows and Pigs, and in a different one you find Cows and Sheep. That way you have direction in your journey. You can say, I need X, so I can go until I find a Y biome, unless I get lucky of course.
Possible Biome/Animal Combinations:
Plains: Sheep
Forest: Pig
Desert: Chicken
Swamp: Pig
Jungle: Ocelot
Ice Plains: Cow
Taiga: Wolves
Extreme Hill: Cow
Beaches/Rivers: Chickens
Mushroom Island: Mooshrooms (Of course)
