I know this sounds crazy but I can reproduce it.
I built a chicken farm in a creative world using water streams to move them around and everything finally worked. Then I put an item frame on the wall above a chest and suddenly the chickens glitched out of the hole I was holding them in and started to suffocate at various points in my farm. I couldn't make the farm running again until I came to the conclusion that the item frame was the last thing I changed before the trouble started. I removed it and the chickens behave like normal again. The item frame wasn't even close to the chickens but some 20 blocks away. Still when I try to put the item frame on the wall, I can hear the chickens start screaming almost instantly.
I realized this when I was using snapshot 12w36a but after the update to 12w37a the problem is still there.
Now that I think back, I had a problem with my dogs dying in my house for no apparent reason some time ago. I was trying some new features like flower pots at the time and I actually also put an item frame on the wall.
[edit] Since somebody posted about animals glitching into wooden walls and floors and I also ovserved villagers sinking into a wooden floor on my survival world, I tried to replace the wooden planks in my chicken farm with stone bricks and that indeed prevented the chickens from glitching through even with the item frame placed on the wall.
I've done some furher testing and so far the wooden plank blocks are the only ones the chickens glitch through. They don't glitch through wood logs. And it only happens, when I look at the item frame, even at the backside if it is mounted on a glas block. As soon as I look away from the item frame, the chickens stop glitching.
And I've also seen a spider falling in a wooden plank ceiling and suffocate as well as some tiny slimes running into a wooden plank wall.
