So i have recently upgraded from a 3.0ghz dual core to a 3.4ghz quad core, yet i am seeing no difference at all and only running minecraft at like 20fps. Here are my specs, advice? I have ran avast! and found no virus's. I have cleaned all registry errors.

Your CPU usage is incredibly high, with and without Fraps. Am I correct in saying that your CPU is an i5 3570K? Even some older quad cores wouldn't be stressed out that much with or without Fraps.

So after running the wondows performance thing. My old CPU was at 6.4. it was a dual core 3.0ghz. And this new processor is only at 3.6?! i am confused. Could it be underclocked? and if so how would i fix it.

Hmm but even when i run fraps my cpu usage is like 96% and without fraps its like 50%.
EDIT: Also there is no framerate change between Render distances.

Also i recently installed a different motherboard. A friend tells me i should reformat my hardrive, could this be an issue?

It may be caching. Plug a 8 gb flash drive in, use readyboost and see if that helps.
