I recently tried making puddles using the different levels of water, I used: "setblock ~ ~1 ~ minecraft:water[level=6]" in a repeating command block, but the water layer is constantly flickering even when it is constantly being placed. Does anyone have any idea how I could get the water to stop flickering? I'm pretty sure I've seen this done in the past, though water has changed a lot since then.

If you haven't report it as a bug. Maybe first try placing it next to a block.
Try putting it on top of waterlogged slab, try putting it on water. I'd be surprised if it makes a difference but maybe you will find something. Try having a friend join the world and see if they see the same thing. Try on another world

Seems like an odd mechanic. Are you online or single player?
