So strange things keep happening on a survival server where I have all 16 colors of sheep all color coded in separate pens. Every once in a while one whole color (or flock) will vanish. Sometimes they escape due to a fence gone missing from the ever so frequent thunderstorms, but SOMETIMES they just disappear. Disappear without a trace and the fence is in good order. No monsters can get to them (even though they don't attack sheep just like to point that out). It's always one set of sheep at a time and always a different set. This has happened at least 3 or 4 times so far. Any idea what's happening to them? It's not possible that lightning is killing them, is it?

No wolves anywhere. They can't be glitching out of the fences because they are nowhere in sight. I checked the chunk borders and while one row of pens is on the border the other is not. I have had them missing from both rows.
Here is the most recent case where the gray ones vanished. Fences are intact.

I tried different designs of pens but things kept disappearing regardless. So I came up with a new design and nothing has ever disappeared since (I too keep all colors in different pens).
Dig a 1-block deep hole made of dirt and wait for it to become grass. Then put glass on the borders. After that, put the fences on said glass blocks, and light it at will.
This way, if they every glitch and lodge into a wall, said wall will be glass and they won't suffocate.

There's clearyl a bug going on. As a further preventive measure, as soon as you enter the world, try hitting pause and waiting some seconds for the world to load. If they still disappear there's something fishy going on.
Mine are housed inside using blocks. Don't have any issues. I just walk off the edge into mine (essentially a 2 block deep pit) and exit via a ladder on the upper blocks. I've avoided using fences for a while now as they seem problematic ... but I never lost a whole pen before.

I might try this. It has to be a glitch I don't know what else it could be. This is a never ending struggle. RIP cyan...

You mentioned thunderstorms. Lightning strikes can definitely kill sheep (I just re-tested it in 1.12.2), and if they're huddled together, it's not surprising that all of one color might be lost. Easy to confirm or rule this one out: cover about half your pens with a roof at least 4 blocks above the sheep and see if that has an effect.
But there is also a Minecraft bug where entities can disappear or be duplicated when chunks are loaded/unloaded. It's super annoying when it happens, but it's usually relatively rare, certainly not the frequency you seem to be seeing, unless you're doing something weird to trigger it more often.
AHAHAHAHA, so let me get this straight, the solution to this problem is to forgo the item that was LITERALLY created for containing animals as an item for containing animals; AHAHAHAHAHAHA, WOW. Just wow. Like this was the only time I actually liked the look of fences as fences and now I'm being told if I want my sheep to not vanish I have to go back to hole in the ground or 1.5 block high (or greater then) walls.
You know its really cool that so much development is being put into exploration or into some silly raid mechanic but they should really hunker down on the creative mechanics in the creative sandbox game.

Sheep can glitch out of fences if they're not in the same chunk. Wolves around outside?
