So here is the deal. Endermen will path around holes and rails and other such things. I have tested this by placing a rail around my body and then looking at an Endermen. He never attacks. He'll walk up to the rail and sit there. Sigh....
So I built an Endermen farm identical to the method that works in 1.8 but not a single Enderman would chase the Endermite and fall to their doom. Not with trap doors, not even if the fall was only 3 blocks down. I tried with an Endermite in a cart, one trapped by rails (they won't cross rails unless they're already on them). It just doesn't act as bait anymore. So it seems now that the Endermite method is completely unusable now.
I suppose I could go back to the days of the pistons and plates but I'm told that was prevented as well by not allowing Endermen to spawn on plates. Before I build one of these can someone confirm for me if this method works? And if someone got the Endermite method to work please let me know. I have a ton of damaged gear waiting for repair, stacks of diamond and no experience to do the repairs. If Ender farms never work again I'll never use diamond gear again due to the length of time it takes to gain exp to repair it. Or perhaps someone has found another way to gain exp at a ridiculous rate?

Still working. Not sure what your set up is, but I just checked mine from my previous world and it was fine. Left the debug screen up to show you that it's in 1.9
Please correct me if im wrong but im pretty sure there was a huge thread
and even patch notes about that mage pet blowing up on u twice in a
row. now I might be wrong but I just went up against crystalized who is
the current emp of chillrend, and over looking the fact that the only
thing he can do is streak/clouding swarm endlessly but now he is using
the pets for an explosion I have a screenshot of the death recap as a
nightblade with over 3k health I was killed but nothing at all but the
familiar explosion. If this is working correctly let me know, because
getting 5 diff damage ticks off one spell and dropping almost instantly
is a bit out of control.

Is that a working farm built in 1.8 but not changed for 1.9? We had that too. But we reset the End for the 1.9 to get the cities and now building such a thing does not work.
You might have done these things already, but double check that you have.
1. The endermite needs to be spawned by enderpearl spam in survival.
2. You can't be close to the farm. Try going to the bottom and see if it works.
Tell me if this fixes your problem, the endermen farm not working scares me too.
Good luck!
Yes, I'm aware of the mechanics of building these, I've done it before with success. I am looking for a reply that is aware that I've made a working endermen farm in the past and duplicating that production now does not have the same result.
I think I have an idea of what is going wrong. My server allows the stacking of regularly unstackable items so I thought it strange when I stacked a minecart on a minecart and couldn't. Interestingly, there is a new name for minecarts that does not match the previous. So minecarts I have stored still have the 1.8 name and all recently used minecarts have the new 1.9 name, thus they cannot stack.
I am wondering if the naturally spawned endermites from pearls have a name now that is different from the name they had in 1.8. That is to say, that an endermite spawned in 1.8 may work while an endermite spawned in 1.9 may not. And if you do not reset your server or end world then the endermite may retain its 1.8 name since it has not been updated.
If this is indeed the problem I BEG Mojang to fix this immediately and once again make endermen chase endermites spawned through use of pearls.

Not sure if it works like that but you were close, maybe the flag that gets set between one being spawned in by a player throwing an ender pearl or not isnt properly being set any more. That being said.. I attempted to test it for you but after 30 mins of repeatedly throwing pearls I couldnt get one to spawn at all.. so, I dunno whats going for sure.. I couldn't test it lol.

I just rebuilt the endermite portion and it failed again. Still the same problem. Getting annoyed now. If anyone would like to participate in my server and set it up for me that would be great. I'd give you a bunch of gear and a great location to set up pretty much anywhere you want on the server.

So I will upload a few pics and you can see what I'm dealing with
This shows the endermite in the cart sitting atop a single fencepost with trapdoors all around and a solid block under the fence post where the endermen are suppose to think they can reach.
This is obviously just a view from the side showing that there are a lot of endermen spawning and this is a typical 33x33 platform (16m radius from center)
For this picture I used lower half slabs to go a distance more than 70m away from the platform since I am told that you have to be at least 64m away form an endermen for them to give chase to an endermite. Clearly, even at this range they are still not attacking the endermite.
The endermite is naturally spawned using enderpearls, not a spawn egg. The endermite is named (Scuttles) and is visible in the first picture.

I just confirmed that there is indeed an aggro problem. I was whipping around the end with pearls near a city and an endermite attacked me as per the occasional usual. This time I did not attack back. Instead, I pearled a short distance away and watched to see of the local endermen attacked it. They did not. I was roughly the distance away I'd be if I were at the base of my farm killing foolish endermen. This means that even without a gap or minecart as possible inhibitions, the endermen no longer chase pearl spawned endermites. This is a very serious problem for me. A lack of endermen farm is making the repair of gear very challenging.

I know this isn't directly related to the problem but since the introduction of Mending, I don't think repairing gear is going to be too much of an issue.
You can't enchant Mending yourself, you can only find it. And since gear gets progressively more expensive to repair/upgrade you don't have an unlimited amount of this. And while Mending does tend to repair itself, this doesn't mean it can't be worn out faster than it self repairs. I've used a mod that did something very similar to Mending and still managed to break the gear so I already know that this is only a slight help.
With that said, this only slightly mitigates the experience needs of enchanting and does nothing for the pearl travel need.

I never built an Enderman farm in 1.8 but then I did soon after 1.9 came out. Here is how it worked
1) the Endermen would spawn on a 1x6 platform with a 3 high roof and walls.
2) The player would press a button, extending pistons to push the Enderman in a 1x6 hole next to the 1x6 platform
3) (half) would fall and die (the other half) would teleport somewhere.
There are some flaws such as this:
This was just a prototype I made of my own design and it is not the most efficient design
It is more manual then automatic
And it spawns other mobs
You don't lack an enderman farm, you just lack the one you wish to have. You can still build an enderman-proof pavilion to draw them in close to whack in safety, with a minecart collector to pick up the drops (being close to you, there should be no issue with unreachable exp orbs).
Will the enderman stop at the row of trapdoors (or fail to chase you) if you lined your pavilion with them? Perhaps you could just look them in the eye to death, or at least into a holding chamber with a piston crusher to activate (or even just a water pool).

NBH - You could do that in the end to avoid spawning other mobs. Also, you can use vines to create a fall height standard so you can stack the layers to the roof for higher spawn rates. It's an old strategy
DuhDerp - Any situation where you actually have to fight to kill you are not farming. Farming does not require combat.
Also, piston crushing does not result in exp due to lack of physical contact from the player.
Mods can close this thread now. I figured out what the problem was. The server I play in has a plugin that was interfering with the regular operations of ender pearls so we dealt with it and now the farm works. However, I did notice that the mob 'bumping' that was included in 1.9 has caused the rate of mob drops to reduce since a limited number can reach the whole to fall at a time.
Fluffie in those pics you posted a couple days ago it looks like the endermite is too high up to be seen by the endermen, maybe try dropping it down like how I had it in my screen shots. Although I did check the bug tracker and it looks like endermen not chasing endermites bug was reopened a week or two ago. So this is just speculation, but it seems like the variable which sets if it's a player spawned endermite from throwing pearls isn't being set (which is also the same variable while tells endermen to attack those endermite).
It may be possible to use NBT Explorer, MCEdit to edit the values of the endermite to fix it, or even using the /summon command with the correct data tags could make one.
