I can think of three things at the moment, but they are really more minor annoyances than anything.
1) Cats being magnetically attracted to beds and chests. (Which I believe is being somewhat addressed in the next update.)
2) Enderman moving/removing blocks. Maybe just a toggle to switch it off. (this has always irritated me slightly, but admittedly was much worse in the past)
3) Void fog.

When no one was looking, the Endermen took forty blocks.
They took 40 blocks. That’s as many as four tens. And that’s horrible.
Me, I would like to remove the end and the enderdragon.

I would remove the Iron Golem and make it a Stone Golem, something else other than iron because I don't like iron being renewable

Endermen moving/removing blocks. It is without any doubt whatsoever the stupidest, most boneheaded, least rational, most annoying INTENTIONAL behavior of the game. Did I mention it's DUMB?
Those annoying lilly pads. Lilly pads should not just be randomly throughout the ocean and swamp biome. They belong right next to the shore. Either that or they shouldn't be able to crash the damn boats.

Everything from 1.8 and on, legit. It's not that I hate it, it's just that I prefer the stuff from 1.7.3 and before, therefore if all that was gone we would have a PERFECT 1.7.3.
Rotten flesh, the most useless item in the game for me. I hate it when my mob spawner and grinder gave me a dozen of those things mixed in with the useful mob drops.

I said this. Two days later, my computer's motherboard melted down and I had to get a new one with Windows 8.

everything in Minecraft rightnow is fine the way it is.
If I had to remove something, it would be that floating water glitch.
