Now in the new updates, you can do /spawnpoint @a for private servers. All joiners of the server must be online for that to work. But also as an alternative, you can use /setworldspawn. But this sets the spawn around nearby chunks, not a specific coordinate.

I was thinking maybe there was a variable you could set in the properties file for the server.

Setspawn is a command added with mods or Bukkit plugins. It has never been a vanilla command.
@OP, you would have to open and modify level.dat. You will need an NBT editor.
