I have a few things that I would like to see:

Bugfixes(stair fix, rail corner fix)

The scarecrow
Faster, better booster rails
A redstone extender, where if it recieves a charge, it can carry it on for 6 redstone and then you place another one etc.
More mobs
More biome features

I'd like to be able to disable the spawning of passive mobs so that when I'm playing on Peaceful and building I don't have to worry about them getting in my way.
A mod API would be nice, especially for updating the world-editing mod. I wouldn't call it a priority, though, as I can get by with the current approach to modding the game.
I would like to see an extension to the note range and a GUI for selecting which note a given block will play. If notes are numbered using 6-bit numbers and the range starts at C-2, that would give a range from C-2 (at note number 0) to D#7 (at note number 63). That should be enough for the vast majority of musical compositions people might want to put together in Minecraft.
I'd also like to see a sort button added to the window for chests and the inventory (top-right of the window, opposite the Chest or Inventory window title). Click the chest's sort button and the contents of the chest will be sorted by data value and stacked as deeply as allowed (ie, if you have 4 stacks of 32 cobblestone, sorting will turn them into two stacks of 64 cobblestone). For sorting the inventory, the scroll-wheel slots would be exempt from the sorting, but it would otherwise work the same as chest sorting.
