Sounds really awesome, and I like the idea. Maybe as they're haunting a home strange things could happen? For example, you find your bed moved to random spots around your home, torches are occasionally replaced with redstone torches, and the inventory of your chests are sometimes sorted randomly. Along with cave sounds playing when you get near the haunter. Support!
very great! and well detailed and i suggest that the haunter on spawns on normal or hard and the more ally zombies you kill the more he will be visible just suggesting

that last bit... it kinda stirred up an idea i had. how about they only spawn after youve gotten to the nether? this not onlyadds to the story, but makes it so that only experienced miners get them and not newbies on the first night.
Sounds cool-ish. They shouldn't have a backstory, though, since it's best to insert all these bizzaro creatures you have to fight and leave the story up to what the player thinks is best.
I only wonder how to make them spawn near houses without making them too troublesome.
That's quite the reason why they just can possibly spawn when is thundering and why they are neutral mobs until decide to haunt someone. Rare spawns and rare aggressive state. Thanks for sharing!
I actually like your idea! However, they should not run away from every piece of Obsidian the same. It would just try not to touch one single piece of Obsidian, then avoid more the Obsidian formation the more they resemble a Nether portal, and would try their best to avoid going more close than a 7-8 block distance from the nearest Nether Portal block. If you manage to send one into a Nether Portal, or enclose it with 4 Portals which are all closer than 7 blocks to it, it will have its soul returned to the Nether (as he would be an escaper from Hell.) That means, he will roar loudly, have his pieces absorbed by the Portal, and -maybe- leave his drops in front of the Portal.

I liked those ideas about the bed and the chests! I was thinking about doors and chests opening randomly and torches blinking when he comes. The only problem with redstone torches is their mechanical power that can result in a colossal destruction. Keep sharing!

Why should I vote yes to the possibility of a ghost spawning in a villager's house and killing off all the villagers? Even if you swapped that idea with something like... haunting the villagers and making them hostile, even with a weak attack, then I might be forced to kill two or three villagers when I'm cornered. (Although ghosts encountered outside that haunt animals would be interesting...)
Probably more obvious, what about limited space? Will zombies only spawn in a big enough house? This would be a major issue with big houses that have many small rooms. If this is to be implemented, no zombies. Sorry. That doesn't mean that a ghost appearing out of nowhere and attacking you isn't cool enough, but we would need to be careful how powerful the ghost is while hostile.
Also, when players build big areas for survival/exploration, would ghosts ever get in the way?

Also, there are a thousand ways to decide if something is a "house". Villagers A.I. can identify houses and change their type based on the house they choose to live, so this feature already exists in minecraft.

Villagers just look for doors. Their type is only determined by the building when they spawn with the building. After that, it's totally random. Determining what is and isn't a house is far more difficult than you would think.

Is not that hard to identify a shelter or house. Well lit places with non-natural blocks, beds, furnaces, crafting tables. Unlike villagers they wouldn't look for doors, they would look for a group of materials. Higher the combination of house materials, higher is the attraction of the mob to that point. After identification it would look for players.
And about the villagers, run some tests on creative mode, build a simple house with one door on it and place several doors scattered around. Spawn a villager and he will identify the house.
