I love this idea. I absolutely love it. That being said, I do have a few suggestions for this suggestion. 1. The stronghold could spawn after the other terrain, so that it wouldn't be cut by ravines or abandoned mineshafts. 2. The eye of ender should only lead to a stronghold if that stronghold has a end portal frame in it, its annoying enough already farming enderpearls to get to one stronghold, I cant fathom the rage that Mojang would receive when players went to all that trouble only to find that the stronghold they found doesnt even have what they're looking for. 3. The above ground strongholds should not be able to generate with portal frames, or it might be a bit too easy. Finding the end shouldn't be ragequit hard, but it should be hard.
I think we should buff the difficulty in strongholds, perhaps a powerful stronghold-exclusive mob.

Zombie or skeleton knights? The skeleton king and his many mini minions? Golemns made from stronghold blocks that look like piles of rubble and brick blocks and only move when you get to close or when your not looking at them? Maybe some clockwork or steam powered automaton... no wait, that one's totally ripping of the Elder Scrolls' Dremer.
What's funny is that the idea by Jukakun is exactly how I found the stronghold on my map. I was mining in a mineshaft I found, but I kept getting lost. I always end up digging my way up to the surface. However, when I was trying to find a natural cave that led to the surface, I stumbled upon a massive cavern. The stronghold was at the other end of the cavern. Turns out it was less than 500 blocks away from my house, in a nearby snow biome.
That is dumb luck.
Maybe we could make a mod out of this. Have somebody help code it up, use a generation system like Badprenup suggested, then have the community make their own rooms to submit for the mod, different variations of hallways, forges, dining halls ect that would be put in a pool of templates and selected from during stronghold generation, then we could have unique strongholds that generate randomly with character and uniqueness of many builders contributing.
my issue with stronghold specific bosses is they'll probably give them some stupid rare drop like Wither skeletons have that make people want to find a way to farm them and jack up the fortress for the rest of us. Bosses are another thing as they are one time spawns anyway, whether they drop loot or not.
Quite frankly just because of those dicks that zoom out when a server starts to find the strongholds/dungeons/witch huts n such, id rather the boss not drop anything at all other than crazy experience and just have it be a wall you need to get through in order to reach the End. On a side note, i think the Ender Dragon should respawn since he does drop that egg people like to have for many reasons.

I support this wholeheartedly. Strongholds were interesting at first because they were something new, but at this point they have become a bit stale and, quite frankly, their bugginess is no longer entertaining. Badprenup's suggestion as far as stronghold generation is absolutely fantastic and would ensure that strongholds remain interesting - allowing for several different hallway structures (so that there is capabilities for larger strongholds with more diversity) and allowing hallway structures to connect to one another would continue the trend of randomness while making it not dead-end so boringly. Above-ground entrances would be pretty difficult to generate were this to be made the case, but it is not impossible.
Derelict rooms - rooms that have fallen into ruin and whatnot - would be a good way to keep up the abandoned feel of the strongholds, and while caves, ravines, and mineshafts should not break into strongholds (meaning that strongholds remain solid, without other structures breaking through them and making them look all glitchy), the derelict rooms would make it so that the strongholds do look as if age has not been kind to them.

To summarize:
Update stronghold generation to fit Badprenup's suggestion, allowing for added diversity without the random glitchiness.
Add more rooms to strongholds, such as the armory, forge, and barracks.
Add derelict versions of already-existing rooms, to continue diversity in room generation (perhaps more mobs spawn in these?)
Tougher mobs spawn; zombies and skeletons with enchanted armor.
Make strongholds more rare than they already are, so that they are more rewarding to discover.
All in all, these changes should help make the strongholds more of an interesting structure, and give players more reasons to try and find them. Good suggestion!

Perhaps you could have a new world generator, incorporating these different ideas to fit to what the player wanted. Since Minecraft is used by different people for different pleasures like building, chatting, PVP (as much as you can get) and the occasional explorer type. If you were more of the adventurous type, you could change the amount of strongholds generated, what rooms they have, and the spawn percentage (obviously not going past 50% probability to make it too easy.) Of course, you could always make a mod for something like this, one of those adventure-y type mods. I also like the aforementioned idea of bad loot scattering the halls, like the precursors of the world left their old things. Either way, I support this idea!

Traps, better generation, and more rooms, please. The current strongholds are some of the saddest things I've seen. Some don't even have a single chest! The only "trap" in the whole stronghold are the silverfish.
This would be cool, I think there should be a "dormitory" room with beds for whoever occupied it previously.

I like this idea, Wither Skeletons in the Nether forts, Wither Skeletons in the Overworld forts (strongholds)
This is a pretty cool addition. It would be more interesting if strongholds were tweaked a bit. (Not saying that the old completely empty ones should be deleted, because some of those are good too)
But how did the ancient peoples activate the portal if they needed blaze rods...?
Maybe this with a 25% chance of spawning in a stronghold?

Could be cool, though maybe an incomplete portal, don't want the player to be able to get to the Nether too easily, you're not really supposed to get there until you at least have diamonds because placing obsidian but you can do it with clever bucket work... I'm not sure if it should be a full portal or not now.
Maybe a stronghold portal could lead to a nether fort, or maybe just some small nether outpost type thing, or a Parthenon looking quartz temple.

Even if they're just as rare, the current world is 30,500,000 (30.5 million) blocks in every direction from the very center of the map. 3 Strongholds, they're all near the middle, if they were split up it would approximately be a stronghold for every 10,666,666 blocks (ten million, six hundred sixty six thousand, six hundred, sixty six). Does that seem ethical? and that is just one direction, and from what we've been told they are each in a different direction. Current day Minecraft is 2.6 QUADRILLION square blocks, so how small are the Strongholds in comparison? if you spawned near a corner of the map its going to be a long, long walk to the nearest stronghold. They don't spawn around the center of the map, the spawn around the original spawn, which can be a few hundred blocks away from the center.
Anyway, I really don't like the look of the rooms suggested in the OP. They look awful and boring, and sort of like what a 3 year old would build
good idea but some key points are being missed. First off, I don't want to be looked at as a hater, I really like this idea and would rather it be implemented than not. I think your missing the fact that strongholds are supposed to be looked at as prisons and ruins. also it is not a castle, its a stronghold. again, I like the rest!
