We already have rain, but it's mostly cosmetic. One thing I could suggest for Minecraft is some type of rain gutter. They could be used to gather rain into a pool of water. In almost every Minecraft world I play, I make an infinite water pool in my house. This is kind of illogical, no? I feel that if we had gutters collecting the rain, and dumping it into a designated area, it would be more realistic. They wouldn't be infinite, but it would give you water inside your house that refills as it rains.
Water from rain gutters could fill up one free space with a "source" block at a time. After a certain amount of constant rain, another block could fill up. Water could also be funneled towards a hole in the ground that leads to your mine. Water that exits the gutter should behave more realistically until it hits a solid block, where it would start to accumulate. One block of water could accumulate every 30 seconds of rain.
Rain gutter pieces could be crafted like this:

This would provide 16 pieces of rain gutter which could be place on corners, horizontally, and vertically. They can NOT be placed diagonally. The horizontal pieces should have an open top for rain collection. While it is raining, there should be some water flowing through it towards the nearest open space.
If this is the top down view of a house, the rain would flow in the directions the arrows show. The rain gutters aren't connected to anything in this picture so it would simply fall to the ground and accumulate next to the house.
