Ever since I started playing, I've always found it exciting to find generated structures. I remember finding my first desert temple (which strangely enough was in a swamp biome) and being really excited. Since I started playing, I've slowly grown more bored with the structures that naturally generate. My suggestion is to add more generated structures. Let me start by listing the current generated structures:
Witch Hut
Desert Temple
Jungle Temple
Igloo
Dungeon
Stronghold
Mineshaft
End Ships/Cities
Village
I might be missing a few in that list
Here are my suggestions:
Pirate Ships (Just small ones, or maybe even a shipwreck)
Better Dungeons (more interesting, and harder dungeons)
Gold Mines (with more gold in the area than normal terrain)
Ancient Ruins
Spider Caves
Jungle Villages (maybe in the trees)
Mushroom Cave (with giant mushrooms and mycelium)
That was all I could come up with, but I'm sure other people have other's I could possibly add to the list.
I think that adding more structures could encourage exploration and make the natural terrain more interesting. Let me know what you think.
I like the idea of more structures and I agree with your argument. Before I support, though, I need more information, especially on the dungeons, ancient ruins, and jungle villages. If possible, add images. I'm not sure mushroom caves fit in the category of 'structures', and they also make mushroom islands unnecessary. I don't really like the pirate ships, nor end ships for that matter. They don't move, so what's the point? Also, adding pirate ships implies likely implementation of pirates, which I do not support.
Proposing a suggestion is much like proposing a recipe on a cooking website, You can't just say "hey, I'd like applesauce recipe, marlelade recipe, and mushroom soup recipe", for each of those you have to actually list all the ingredients and how to prepare them.
Same thing here: you just named a few structures, but to really count as a good suggestion, you have to provide the details, too. Not just only the names of the structures.
If that seems like too muh work, then take ONE of these ideas, and develop it better "hey that would be a cool new structure here it is".
As it is, your suggestion lacks too much detail and in a big way. Sure, we'd all love some new structures, too ! So show us 'em !
I can see this being a GM4 thing, with imported command blocks to make generated structures. I have already made a pretty rudimentary one, but it only has one type of building, and cannot distinguish by biome type.
These have been suggested since the dawn of time and for the love of pigs, Mojang needs to stop screwing around with enchantments and focus on these actually important issues. Hexxit shows these can be added completely fine.
1.9 took mojang the longest of any update to get out, and I feel as though it has the smallest changes made to it, certainly since 1.4
I have played on many mods that create more biomes and generated structures, and they have been implemented into the game fine, unlike the mods that introduce new mechanics or gameplay. Im not sure why mojang wasted over a year of their time on this update.

The Item Stand (Waiting for feedback)
The Elusive Slime Chunk Problem (Edited, Waiting for feedback)
The Useless Tipped Arrows Problem (Most popular!)
The Monotonous End Problem (Needs to be edited)
The Unsatisfying End Problem (Needs to be edited)
The Temporary Pet Problem (Needs to be edited)

I like the idea, but I need more information on each structure before I can say whether I support them or not.

Any ideas on how to distinguish by biomes?

I do like the idea but the suggestion itself is pretty vague, you should expand on each of your ideas and flesh them out.
