I'd like to make a list of things that can or cannot be automated to some degree in Minecraft, for a goal I'd like to accomplish in the future. I have some things already in the list below, feel free to add things to it.
Note that I am talking about doing these things in unmodded Minecraft as opposed to mods such as Industrial Craft.
CAN be automated to some degree:
* Mob farms
* Squid farm
* XP farms
* Slime farm, includes sorting by size
* Enderman farm, in End
* Blaze farm, in Nether
* Zombie pigman farm, in Nether
* Magma Cube farm, in Nether (possibly)
* Farming Ghasts (expensive!)
* Breeding animals
* Self-repairing walls
* Moving items and mobs around via water or minecarts
* Harvesting cacti, reeds, pumpkins, melons, and wheat
* Opening/closing doors
* Disposing of waste materials via lava
* Turning lights on/off (glowstone, jack o lanterns, or the new redstone-powered light block)
* Shooting enemies (dispensers)
* Using dispensers to provide you with various "kit" systems
* Timers
* Minecart station
* EATS
* Redstone elevator
* Minecart Fez dispenser
* Player detector for lighting
* Nether wart harvesting
* Doorbell/other type of audio alert
* Passive mob sorter
CANNOT be automated to some degree:
* Crafting
* Smelting
* Planting wheat, Nether wart, melon, or pumpkin seeds
* Mining
* Dying sheep
* Shearing
* Enchanting
* Brewing
Mining, with tnt. If done correctly, you get a staircase down. However, it can only be semi-automatic. I think the hardest part is getting the items back to you, though.
edit: Squid can't breed, but they can spawn like old times, at least on layer 60 (See minecraftwiki, squid). So have a chamber at level 60 with non-source water, and then have a way to kill them.
I have a squid farm. You just put a 16x16 layer of water sources at at sky limit and make a "strainer" out of floating signs on signs or open fence gates to stop the water flow from touching the ground. It results in a large pillar of water being stopped by collision-less blocks.
The squid either swim down through the bottom or off the sides and die of fall damage. Then a shallow water current can carry the ink sacs to a collection point.
Squid farms are actually easy to build, you can just build out to the "nothingness" in the end (as far as I know they do spawn in the end, correct me if not). And I've seen both ghast and zombie pigmen farms in legit worlds.
What makes you think you can't make automated nether mob farms? Nether mobs aren't magically resistant to everything. Even a pressure plate hooked up to an arrow-filled dispenser counts as "automated."

Yep, he's right. Funnel those pigmen into a water stream and blast the zombie meat off their bones. Same with magma cubes, right?
How could you detect ghasts? They don't really touch stuff.

Actually, if you had some kind of piston TNT delivery system and a detonation system shielded by obsidian, it'd be pretty well automated and be able to carve out large flatish walls, for cavern expansion etc.

You might be able to automate mining with carefully placed TNT and wire every few blocks in a pyramid shape, then have flowing water below. However, it's almost easrier to just do the mining yourself.

So take squids off the not possible list.
Squids can be farmed. Zombie Pigman can be farmed (Youtube it). Melons can be auto-farmed. Wheat can, but has to be replanted.
