But when you empty it, say from the bottom the chests above won't be affected since there are no hoppers directly beneath them. You would only get items flowing down the hopper line making the chests above the bottom one pointless unless you don't mind manually going through each one to remove the items, but then that defeats the purpose of the hopper system entirely.
I am setting up a iron golem farm *kills iron golems and gives you iron*..

Now i need it so that once all of the lets say bottom chest fills it will start filling up the middle one. Anyone know the way to do that?

Hoppers feeding into the chests I'm sure that this would do exactly the opposite but meh. You could try forming them in such a way that it goes like

In this way the hoppers would feed continusly to the bottom hopper making it go down and down and down into the bottom chest
