Honestly, the mineshafts give me chills because of how desolate they are. You may just consider them another part of the world generation, but it can make you think. Why are these mineshafts here? Why are they abandoned? Where are the miners? The more you think about certain things in Minecraft the more creepier it gets.
I like to think that long, long ago there were other humans (not villagers, humans) that lived in the Minecraft world. They built the mineshafts, but those were later abandoned. Maybe there was some sort of apocalypse. This could explain why there are deformed villagers (big heads, long noses), and why animal biology has changed. Maybe the apocalypse also created the monsters and the weird physics (i.e. lack of gravity).

That's my theory too--but less so that there was an apocalypse and more so that these 'humans' (other players) 'beat the game', or got to the End dimension. Y'know? Like how once you defeat the dragon, there's all this text about the player reaching a higher state of consciousness or whatever? Maybe that's what happened to older players who were in that world before. They started out just like us, progressed, and then moved on to other worlds. What we're looking at is the long-forgotten remnants of those players who came before us.
My theory kinda relates to previous comments but what if, what if,
The miners that got to the end, couldnt beat the enderdragon and couldnt get out of the end, becoming trapped by the enderdragon, and being caught by a 'spell' of some type turning them into the endermen we know, which can relate to why they become agressive when theyre looked at, theyre ashamed, theyre ashamed of how terrifying they look, they stay away from water in fear of seeing their reflections as this is not who they are, theyre not monsters. Also this relates to the players battle in the end, the endermen surrounding them never truly attack the player unless they're looked at, the endermen attack the dragon, why? because they want to be released, they want to be put at rest and saved from the spell.
As for the zombies? They're the miners who chose not to go to the end, the ones that were left behind, they decided to continue working on their mineshafts, attempting to collect as many resources as possible to give to their friends who went to the end. Unknowing what happened to them, the men stayed down for months, leaving the mines to collect cobwebs and large amounts of spiders, and causing certain rails to break down. One day one of them got very sick and wasnt acting themselves, some say it was from hunger, he had been eating too much raw meat (imagination here) and began to eat whatever meat he could find, including his own friends, but they did not die, becoming the zombies the player runs from in fear. This creating the apocalypse that caused all the miners to run in fear leaving their minecarts with their loot behind and causing even more rails to break and torches to fall from their places, the miners that didnt become zombies perhaps they were left and became skeletons.
The reason why all these mobs attack the player? theyre envious. They see the player and remember the lives they had prior to what they became and attack the player in order to make him/her just like them.
This might be way too into this but i have a huge imagination and this is kinda a short story on what i think happened.
The mineshafts are unlike the other abandoned structures in the game; besides the cobwebs, their wood has been maintained while only stone based tombs and temples exist outside. Perhaps they are protected better from erosion given they are underground, or perhaps they were more recently built. The villagers have not mined anything any player has observed, yet they sometimes have blacksmiths and have iron bars and lava at their buildings. The villages look fairly new though... or do they? There is sometimes grass growing inside the huts. Maybe they really built it a while ago but the wealthier villagers keep their houses clean, or maybe they took up what was built seasons ago by a player. Either way, any answer isn't straightforward. And why are the ores unmined? Were they there when the mineshafts were dug, or did they form long and slowly afterwards?

Haha, I always imagined that the Zombies were the actual left-behind carcasses of the original Player, Steve. And that might be why they look like him, y'know? Each time he dies, he respawns--but perhaps with each death, that body was left to fester, and then all those dead bodies come back alive at night to torment the Player. And for the same reason you state--I think it's because either they're jealous of the Player, or somehow they don't quite realize they're dead, and are instead vengefully defending the land they believe is their own.
Nothing wrong with imaginative headcanons--it's one of many things that make the game fun.
Another question, how did the miners get there in the first place? Most of them are in solid stone, without any reasonable point of entry that could have been used. Did they teleport there and somehow being stuck in the wall? Did they refill the entrance with stone? How did they make it seamless? Why would they do that? So many questions.

Most of time, mineshafts can be found in the middle of nowhere without villages nearby.
