I want to build a set of stairs with the stair tool. I'm trying to build from that is out in the open and not adjacent to the wall but I cannot make it descent to the bottom. Whenever I try to go one block lower, it makes the next stairs inverted or sideways. What am I doing wrong?
You have to be looking at the stairs from the right angle.
They will face whatever direction you are facing when you place them. If your cross hair is looking at the top half of the block then the stairs will be upside down when you place them, if you're looking at the bottom half the stairs will be right side up.
Also, if you place a stair looking at another stair you can make stair corners.
Yeah, it's based entirely on where you crosshair is positioned on. Try aiming at different areas of a block while placing stairs and you'll see they get oriented in different ways. I suggest you experiment around with them to learn how they work.
I found this video that shows how stairs get positioned. It's for Xbox, but if you use a PC, the idea is generally the same.

Check the wiki for a better explanation.
You may want to read my post while you still can, some of them have been randomly disappearing lately *cough*
