But the thing is, projectiles like arrows and weapons like swords are not damaged by the Dragon. It all depends on what the Dragon perceives as a "block".
For me, the deadliest mob would be the Wither. For one reason; the projectile shield. Since most human weapons are projectile-based, it would render most of our weapons useless.

You're right- I guess we will never know for sure if the dragon would consider the nuke an entity, block, or held item.
On the topic of non-boss mobs, however, besides the obvious choice of Endermen, witches could prove to be quite the threat, considering the armor-ignoring weapons they wield.

Exactly. Imagine having something you couldn't escape from. And if you tried to shoot it the endermen would go all matrix on you. That would be the main problem.
I believe Ender Dragon, I know that missiles could kill it but The Ender Dragon lives in the end and believe it is a cold place to live in. So the missiles would have a hard time locking on to cold blooded animals.

Not sure if anyone has mentioned this, but if the ender dragon was smarter, it could really wreck havoc. If you spawn it in the overworld it can tunnel through the ground. It's AI makes it so is only tunnels far enough to hit you, but imagine if it was smarter.
If I was the enderdragon and wanted to wipe out humanity, I would tunnel deep into the ground with my matter-destroying powers, living under the surface, safe from missiles and stuff. I would then tunnel underneath military bases, either flying directly into the base, destroying it, or destroying all the ground under it so that it falls into a pit. I would then tunnel around to every place with weapons that could threaten me, making sure to stay underground. Once all of those near me are destroyed, it would be easy to destroy any city or building.
The only problem I could see would be nukes (due to their huge blast radius that's hard to outrun) or long range tracking missiles, it could be hard to escape those. But an enderdragon with a well formed strategy and a goal to destroy humanity could be extremely dangerous, and although a wither would be deadly, It has a strong instinct to destroy life and could probably be led into a trap. Of course, in the game the ender dragon isn't very smart, but this is a hypothetical thread anyways.

All of the mobs could easily take a city, but if the military had knowledge of them, not many would survive. Zombies would be shot down, ghasts once again would be shot down, chickens could be taken care of, wither would cause way too much attention and somebody would end up bombing it, ender dragon once again is way too noticeable, creepers are green and hiss (which is kinda out of the ordinary) Skeletons would be shot down, endermen would cause a huge problem but they could be tracked and fought, blazes could be extinguished, guardians would be fished (XD), zombie pigmen are way too obvious and would be shot down easily, and then there is one.
The shucker launches missiles at people and hide in their near indestructible shell that also looks a lot like a box (way too common in cities so very hard to notice) and they don't make too much sound. This would be an issue, destroying every box.
The Ender Dragon woudn't be as dangerous as the Wither because it doesn't have an immunity to projectiles. Yes, it shoots acid, and yes, it can fly through things, but it could be taken out eventually with ranged weaponry. If a bow can do it, a missile, gun, or bomb can.
I voted Wither for similar reasons to those mentioned by other people. It would destroy everyone/everything (with explosives), it would give the withering effect to loads of people, and it would be immune to projectiles. The only real weakness it would have it explosions, but the Ender Dragon does as well, so the Wither still seems the most dangerous to me.
