Personally I keep it windowed but at maximum size. For some reason, having it on actual fullscreen causes more lag even though the difference in the size of the screen is negligible, as having it on max window size causes virtually no drop on my framerate from default windowed size. And it's easier to flip from the game to any other programs I may be running at the same time, so really it's more beneficial overall for me to do it this way.

I put mine in full-screen, as I can't spot as many things without it, like that creeper on the side of your screen that's closing in on your nice house silently. I find it much better for me, but that's only my preference, everybody is different, aren't they?

Three options actually , like Mr_Darko talked about:
1) Leave MC at default window size,
2) Maximize the window to fill the screen but still be a window,
3) Full [F11] Fullscreen mode.
Some options seem to affect game performance for some (I've never noticed a difference on the systems I've used), and some options affect visual playability for others. So I guess the "right" option here for any particular person is whichever option provides them the best balance of desired benefits.
I've found that keeping the game maximized but still a window can make it easier to deal with also doing other things on the same computer at the same time, like checking email or looking up things on the minecraft wiki etc. Even so sometimes I don't bother even maximizing the window for a while or I'll actually [F11] Full screen it for a while. I pretty much use all three options from time to time, heh heh.
I used to play on fullscreen all the time when I first started, but like everyone has said, it's much easier to switch between programs when you play maximized on windowed mode, so that's the only way I play these days.
I can't even remember the last time I used fullscreen mode now that I think about it.
I personnally prefer fullscreen over windowed, it makes it easier to see everything, and I'm just used to it. I also prefer fullscreen because for me it's less laggy than windowed, but that depends on what type of computer you have.
I don't have a preference for either, I have a big enough monitor that there isn't much difference in screen space between the two. Most of the time I am in windowed because I have a second monitor and it makes it easier to do things on that monitor if I need to because I don't have to F11 out of the game and wait for my screen to refresh. It is also MUCH easier to record in windowed mode because my recording software doesn't like it in fullscreen for some reason.

I usually play in a maximized window mode because I run my own server and often multitask while playing. However I switch to full screen when recording.

For me, full screen mode is much better! I think this because it feels more natural and I don't have to look at those annoying bars on the top and bottom. Also, I'm used to this because I am a huge PC gamer (on Steam) and it just feels right
