Hi, I've recently had an issue I haven't had before, I've built a farm above the nether and it is the design where there are spawn pads etc and they drop to hoppers but anyways I've had an issue where pigmen won't spawn anymore there would at times be loads of pigmen for only a short amount of time then they all disappear and the only way to get them to spawn again is by going somewhere else for a few minutes then back and again the problems repeats I haven't had this issue before so if anyone can explain to me why this is happening I would greatly appreciate it and if it helps this farm of mine is on a 1.6.4 server.
You seem to have lost all your punctuation. Here, you can borrow some of mine until you get them back: ........,,,,,,;;??
It sounds like the pigmen are spawning outside your farm, somewhere within 128 blocks of your afk point, and gradually filling up the mob cap. Check the ceiling right underneath the bedrock, I'll bet you find some air pockets in there where the pigmen are hiding out.
Air pockets are normally the number one cause malfunction. I used to have a underground spawner where creepers would fall to their deaths, but they were spawning above. A good idea might be to listen. Might find them nearby.

I've had that problem too. I think it has to do with something called 'hashmaps' not being reset above layer 128. Assuming there's no one else near the farm, try disconnecting/reconnecting to the server to reload the chunks and reset the hashmap.
As previously suggested try reconnecting.
I have a farm which sometimes nothing spawns in, nothing is spawning elsewhere either because I am at y250.
Reconnect and Voila!

You think magic isn't real? Consider this: for every person, there is a sentence -- a series of words -- which has the power to destroy them.
As well as me! I've made a monster spawner to collect stuff before but it wasnt in the nether. lol
