1. Gravel i really hate gravel (there is nothing worse then when your mining and you run into a big batch of gravel sure there is the torch trick but even with that its trouble)
So this was just my opinion share your opinion on the top 5 things mc could remove and you wouldn't care.
5: Squids. Even though they look cool and are kind of fun, I don't really find much use for them. I don't use colored wool much, so Squids don't have fun use for me.
4: Ender Dragon. He really isn't that hard. The hardest part is not getting mauled by a bunch of Endermen.
3: Lapis Lazuli. Useless. I absolutely can't find any use for this ore.
2: Gold. I still use it, but if gold was removed, I wouldn't really care.
1: Emeralds. I don't care about emeralds, either. They are cool, but I don't like to trade with the NPCs because the trades aren't very fair. Once I saw someone get offered 12 Rotten Zombie Flesh for a Emerald.

Yeah, MInecart furnaces are pretty pointless currently.

Cauldrons are used to wash leather armor.
Minecart furnaces keep you from having to make detector and powered rails. Once you figure out how they work and get it setup they are easy and cool to use.

5: Witches. They don't seem to add too much and they have the "undodgeable attacks" thing that seems to plague every new ranged mob Mojang makes.
4: Wither Skeletons, due to 2. If not 2, then making normal skulls used for the "ritual" and making skeletons occasionally spawn with swords would work instead, in addition to making the sword-skeletons spawn in the Nether with a retexture.
3: The terrain generation. Heck, even Superflat looks better. A Superflat with features would at least look like less of an eyesore, but a terrain generator that's actually good would be even better.
2: The Wither. He has a good concept but his execution was terrible; his spawning method is, quite frankly, sucky and tacky (it's an altered iron golem, yay!), he's a griefing tool, and his attacks are nigh-undodgeable making him a gear check. I would have been pleased if he had never been though of, if I was actually aware of what would happen if he was added.

So I was working on this really cool resource pack a while ago, but bad progress nonwithstanding, I think I found something much better... I'm probably gonna never release another custom Minecraft map.Until we meet again...

Now furnace minecarts aren't useless. If you need to push several minecarts or one uphill this is the easiest choice.
