I would suggest adding a grid option to the program. With a grid it would make building larger pictures easier and would let us come back latter to work on it
I just finished the toggleable grid - hit 'g' to toggle it. I also added the info-tooltip when you hover over a pixel in the image. These are pretty big additions, so let me know if you find any bugs.
EDIT: I was just looking into making it so you can toggle between block names and ID's, but apparently all wool blocks have the same ID, but a different damage value, at least in Beta. How would this work with a /give command? I did a quick search but could not find anything.
Not sure if it's just the plugin my server uses, but you can use 35 (the wool code) and :[damage id]
For example, 35:14 is red wool, 35:1 is orange wool, and do on. But confusingly, the dyes are backwards damage values than the wools. 351:1 is red dye, 351:14 is orange dye.
OK - I set it up using your server's format. You can now type 'N' on the keyboard to toggle the color list between the color name and block ID ('N' for names/numbers).
I did this pretty quickly - please let me know if any of the ID's are incorrect.
The ID for each item is very helpful.

Grid numbering - I thought about reversing it when I made it, thought I would wait to see if anybody said anything about it - I'll switch that. (I left it in the standard left-right/top-down that java arrays are indexed as for convenience but it should be a cinch to flip around)
I guess I can expand the red selection by one pixel when the grid is active (and move it in front of the grid?) Simple enough and would make things clearer.
I can also add some check boxes to supplement the keyboard commands (and add key commands to toggle the original image and dithering too!)
I can also implement your tooltip suggestions - I think I will leave it as appearing next to the pointer, but the outline / toggleability are good ideas.
I'm probably not going to add a preference-saving option, unless more people ask for it. I'll keep it in mind for the future though once I finish the rest.
I may also add select all / select none options eventually, but probably after the rest too.
Background color selection - probably not. It just doesn't seem like something really important or helpful to me. Though I do have some leftover color selection code from a previous project (Hmmm...)
Total blocks - easily doable, but why do you need it when you have the count of the individual blocks you need, other than for reference, I guess?
Passing on genes - eventually, perhaps.

I finished these 3 items, except i didn't expand the selection by a pixel, I just moved it to the front of the grid. It seems a little weird when dragging the image off screen when the grid is on, but it's probably as good as it will get for now. I think the tooltip looks a lot better now.
EDIT: I just thought I would let you all know that I'm leaving for vacation tomorrow, so there will be about a week with no updates.
Also, I just noticed I forgot to update the title to say 2.61 - close enough I guess.
I just wanted to let anybody waiting for an update know that I'm not dead - just busy with the start of a new school term. I still plan on adding more of the suggestions but it will still be a while before I get around to it.

The classic version works fine, but whenever I try to use the other one my images all turn out bright purple with a little gray in them. It always says I have equal numbers of everything but white wool and when I hover over the image it says all the purple is soul sand.

Program works great! Though might I suggest adding in the textures from the game somehow? It might help others if they would like that kind thing. Maybe make it a feature using the "T" key to toggle it on and off?
not even lying me and my friends noticed that no one had made something like this, we were going to do something almost the same, but it was based on the shade of color it would replace it with the closest colored block
We have built a tool similar to this, except that it is not restricted to just wool- you can use any minecraft blocks to create the image. A quick feature list:
- Use almost any minecraft blocks
- Supports any texture pack, including HD
- Turn dithering on or off
- Set a maximum height or width to restrict the output to something you can actually build
- Turn on and off which blocks can be used
