I tried to do something similar, however, wolves, ocelots, and squids despawn after a while. Your only solution is rigging a dispenser with spawns and a button (I have a bat cage that does this).
I too have tried to make a zoo, but on the silverfish exhibit, they sort of... turned into dust. How can you keep silverfish from doing that?
And as for the dispenser spawner for de-spawning mobs, is there a way to automatically respawn those that have despawned?
And just a tip for the zoo: make different buildings, each one with a certain theme. Say, one building for overworld mobs (cows, pigs, sheep, chickens, squids), another for cave/underground mobs in a dark setting of course (bats, slimes, cave spiders, silverfish), one for hostile mobs (creepers, skeletons, spiders), another for nether mobs (wither skeletons, magma cubes, ghasts, blazes, zombie pigmen), and of course extra reinforced housings for endermen and maybe the wither.
For SIlverfish, Creepers, The Wither and Endermen I would recommend a Bedrock cage. If you want to stop mobs from despawning download Dr. Zhark's Custom Mob Spawner and set Despawn Vanilla Mobs to No.

yeah, i know. i was just fine spawning them again and again, however, in 1.6 they have nametags, that will allow whatever mob you name to not despawn until it dies.
I've made a zoo before, if the animals disappear which actually takes a long time, You can just spawn more in. So far my animals have not despawned yet.
For a pet store, you should just spawn wolves and ocelots Then have bones and fish available for purchase so players can tame their own pets. I'd also have name tags, wool ( for 'beds'), meat and fish for breeding.
