Ok so I've been searching and searching for an answer and cannot find anything. To get an upgraded account on minecraft.net it says I either need to buy the game for the PC, or buy/download it on XBLA. I got a physical copy of the game for christmas for Xbox 360, so is there no way to register that instead of downloading from the XBLA? Seems kind of odd that there isn't a way to do so and I don't think I should have to pay another $19.99 to unlock a download for a game I already own.
Log into your XBLA.... insert disk.... play Minecraft... you should be prompted to update the game at that time.... Or your Minecraft Options should already state that you are currently using Title Update 13.

Ok but how does that affect minecraft.net and the abilities on there? I want to be able to upload some skins I've made etc.

You can't (legally) upload your skins to the console version of Minecraft, it is a violation of the terms of service agreement that 4J has with Microsoft on the XBox platform. Minecraft.net is more for the PC sceen and the Java code version that is put out by Mojang AB than it is for the console versions that are put out by 4J Studios.
So if I want to do anything related to the PC version I have to buy the game again? Well that blows bigtime.
Technically, they are 2 different games anyway that just happen to share a lot of similarities... but they have a lot of differences as well.
I'm sorry you feel that way, but exactly how is that different than any other mainstream game you might purchase for two (or more) completely different and unrelated platforms?
If I want to go and play Assassin's Creed or Skyrim on the PC, I expect that the manufacturers will not take it into account that I already own it for the XB360 and that I would have to purchase those games all over again.
If a disc is compatible with multiple platforms, it usually indicates as much right on the case,,, soooo you could have probably easily figured this out by reading the case before you purchased your disc rather than assuming it would be compatible when it wasn't specifically saying it. Caveat emptor.

I am aware it's only going to work on XB360, I wasn't born last week. But I would assume that since I now own a copy of MC on whatever platform, that I would be able to register it on Minecraft.net

... and what I'm saying is that the disc case doesn't say that you can... so, your better assumption would have been that you can't. IF discs are made with such selling features involving cross-platform benefits, the manufacturers are almost certain to say as much on the box. When it's not there on the box, chances are it's not there, period.

As others have pointed out, it is against the Xbox 360 Terms of Service to generate, place or utilize unauthorized 3rd-party applications and software on your console. This would include custom skins. Since the Xbox 360 Edition is written in a different computer language than the PC Edition, any applications you might want to generate for the PC Edition should be written using the PC Edition. Therefore, there is no real reason for Mojang to grant access to minecraft.net to people just using the Xbox Edition... so, they haven't. Indeed, if Mojang allowed people to upload Xbox intended applications to their website, they might wind up violating their agreements with Microsoft that got Minecraft onto the Xbox in the first place.

Console versions of game typically do not need to be registered separately online... in fact, they have their own internal registration process that ties the game to the console itself upon installation. That's sort of a weird assumption that you made...but again, Minecraft.net is sponsored by Mojang AB, and really focuses on the PC/Java side, and doesn't really have direct involvement in the Console development or production (which is done by 4J Studios).
I don't think your purchase of a console game should allow you to necessarily register a PC version of a similar (but different) game.
