So I was sprucing up the ol' homestead and a chicken wanders by. Well hey, says I, why not make a chicken coop to keep him in.
After several frustrating attempts, I finally get the little featherball hemmed in a fence square. I placed a two-square high stone block with a ladder so I can drop in and get the eggs and out again.
Worked well for about an hour, and then I noticed that the chicken had flown the coop. He was outside of it, even though he couldn't have gotten out.
Well, maybe there was a fluke involved, I thought. So I try it again, this time catching him in my veggie garden, which has a gate (I reasoned perhaps the chicken somehow used the ladder).
Before my eyes, he teleported outside of the fence while flapping vainly in place for about three minutes.
Is this a bug, or are animals not supposed to be penned by design?
They will not despawn. So It will still be alive till killed or till it suffered enough damage to die.
No clue as to watch is going on, but almost sounds similar to what and enderman does or even a tamed wolf. Unsure but sounds like it... Possible glitch. I have never seen myself since i have not even attempted a coop as of yet.
That ladder is a no no, and that should be obvious. The second attempt is what makes it sound even more like odd behavior. The real question is, is it laying an egg that just appears outside the fence when it hatches or it is just teleporting... Basically is it intended behavior or not...

My First World, always getting back to is a pleasure I enjoy with each new update that brings in more things to add in.
There is an "invisible chicken" glitch happening to some of us where the chicken is actually still inside the pen... only you can't see it anymore. Watch for eggs appearing out of nowhere inside the pen. Another method to confirm an invisible chicken is to quickly set all the grass inside the pen on fire with a flint and steel (start in the center so the fence is among the last thing to burn). See if you wind up getting a cooked chicken out of it. If so, you had a live but invisible chicken still inside the pen and the other one was just one who happened to spawn outside of the pen.
Currently trying to recreate this glitch on the retail kit with no luck so far.

That ladder is a no no, and that should be obvious. The second attempt is what makes it sound even more like odd behavior. The real question is, is it laying an egg that just appears outside the fence when it hatches or it is just teleporting... Basically is it intended behavior or not...
Ummm now that you mentioned it, yes, that's exactly what happened. She laid an egg OUTSIDE the fence before her Houdini act.

But she didn't turn invisible. She just waddled on her merry way, no doubt happy to be free from her indenture.

When it happened in my superflat world (where I had rounded up several animals in closed fence pens (no gates or any other blocks in or near the pens and 3 of them disappeared), I may have been switching between creative peaceful and creative easy to check whether or not I was identifying the slime chunks near my build correctly. When I do this (trying to get the slimes to spawn only inside closed pens), I build the pens in peaceful, save and exit, then go into easy, flyover and check if the slimes are in or out of the pens and then exit the easy difficulty without saving so the slimes don't stay spawned. Can't remember now if it was after this when I noticed the 3 animals missing from their pens. Hope this added info helps you repeat the glitch.

I've had no problems with chickens escaping, or invisible chickens. I have had a chicken get up on top of the fence and look suspended in air, but they haven't gotten out. You may have gotten a glitch to let that little chick loose.
I'd lose anything built that isn't a fence. Just surround the chicken with a fence, and put a gate on it. Wondering if there is something there with the dirt since the fence post don't connect with the dirt, may be causing the game to treat that as open space, when there really isn't.

It's been happening to me too. I don't use the save and exit option though... I use the save game option first and then exit without saving. The first time it happened I had no idea my chicken was invisible, I thought it just despawned but when I got on again later with a new chicken caught, that's when I realized my chicken was invisible. Cause the cow I had caught in another pen had not disappeared at all. Plus I saw an egg appear in my chicken pen out of nowhere.
For me, I was playing on Survival and Peaceful with all the same settings that I used when I first created my new world. I did not change them at all when this happened. I never choose the save and exit option either. I save my game first and then exit without saving... Weird, I know, but I'm still paranoid about my world getting destroyed if I choose the save and exit option that people were experiencing before the 1.8.2 update... which I don't think has been fixed I believe...
I ran some more tests last night, again on a superflat world. No chickens spawned so I couldn't pen any of those, but I did capture 5 pigs, each in its own pen (of various sizes). Then, I began saving and exiting and re-entering the game on "creative peaceful" only. This time, the empty pens were happening because the animals are indeed gone from the pen and not because they were invisible inside the pen. On about my 4th try, I happened to witness the cause - 1 pig respawned outside of the pen it had been in when I saved amd just wandered of. The pen was about 6 x 5 blocks and constructed completely of fence (no gates, no other blocks). I will try again tonight specifically with the chickens to see if what is occurring with them is different (i.e. accounting for the eggs appearing inside the pen on their own).
Also, the pigs were apparently taking damage by jumping up against the fence (i.e flashing red); but they did not die even after I stayed in the game and watched them take this damage for quite a long time.
^ I think the chickens are definitely invisible... I jump into my chicken pen to grab the eggs and when I tried pushing my way towards the fence gate, it was as if something was in front of me blocking the way for like 5 seconds before it moved. I thought it was the chicken. I also witnessed with my own eyes an egg pop out of nowhere in my pen. I also happened to have a 2nd chicken wander into my chicken pen but the reason I know my invisible chicken is still in there is cause my 2nd chicken will lay an egg and then a second egg appears out of nowhere moments later. And I know chickens can't lay eggs that fast..

Also, how long will he stay there? If I move 180 squares away, will he disappear?

EDIT: I have seen some animals glitch through blocks only to return back to where they were before. But, never have I seen them actually escape.
