I'm sorry if this is a repeat topic, but I'm having an issue in SMP. I have an extensive railway system on our server which I use to link all important points of interest. I want to include NPC Villages in this system. The trouble is that every time I complete the construction of a railway station, the Villagers leave the village. What am I doing wrong?

Well, cereal answer here is that when an entity in a minecart goes out of loaded chunks or you log out of the world, they get out of the minecart. If you're carting them around over big distances, most likely they're just jumping out at some point and being eaten alive by zombies.
On the chance that 1.3 changed that annoying mechanic, ignore that last sentence. I come home from summer camp to find out my laptop can't support Minecraft anymore, so I haven't been able to do any 1.3 testing myself.
Also, I suggest getting more doors, lighting the Village up, fencing it, all the normal zombie-proofing strategeries. Iron Golems, maybe?
Maybe the Villagers aren't recognizing the area you're bringing them to as a Village. If so, then lock 'em up in a sealed, lit cube for a bit and make more houses. Or just more doors on the stuff that's been made already.
And, as a bonus bring two of them into a small obsidian room with a torch and seal it up, so that there will always be enough to breed.
From my understanding JSSarfin, and correct me if I'm wrong, but it sounds like he's referring to simply linking current villages to his rail system, not carting the villagers around. Your second section of the post seems to be the way to go however; there's the potential that your villagers are being killed off by Zeds as you travel back and forth between the villages and your other locations. Zombie proof the village (fences, torches, iron golems, etc) and that might fix your problem.
You're not building some kind of roofed structure over the village houses are you? Because Testificates are a superstitious lot, they won't live anywhere they consider "underground".

I wish, but no. The only way to get Villagers back into a deserted Village is to bring them in manually, they won't respawn.
