Mobs keep on trampling my crops at night, and I want to make a indoor farm for that, although I might want to see a design of one that makes good use of the space (i have a pretty huge space to build in, since i removed my pumpkin, melon and wheat farm)
If you want a simple indoor farm, then you can just rebuild the farm inside. But IMO the best part about having an indoor farm is having an automatic way to harvest it. The easiest ways are either by using water or having lighting that can be turned off which will cause all wheat to be harvested. Either way is pretty simple, just experiment/search youtube, there is heaps of tutorials.
Also a nice thing to do is to have 3 block thick walls and then the water can be hidden inside then
For indoor animal farms, I make a 9x2 area of water, put a layer of signs under it, and then give space to walk around under it. 9x2 is the design I can easily use with chickens, but if you make it bigger you could give more space for maybe pigs or cows.
Mobs do not trample crops any more... except when they jump. If the land around the farm is flat, they don't jump. Problem solved.
Thats why I'm thinking the OP's issue might be light related and the seeds are popping out at night. He just didn't provide enough light which he will likely find when he builds an indoor farm and there is no daylight at all.

I don't think seeds pop out at night, like how saplings don't. It's never happened to me.

Possibly, however if mobs are jumping because the ground isnt flat then that could be the cause of the problem
Seeds will pop out of the ground if its dark enough, so they should pop out at night.

They don't pop out if the farm is open to sky.
I had an indoor farm once. Tiny, 5x5, one water block, four torches. Fed me just fine.
We would need to see a pic of his setup, but who plants a wheat farm on uneven enough ground that mobs are having to jump in it? Boundegars point about being open to the sky is true I believe because moonlight provides just enough light for seeds to not pop out. However if the guy has trees growing and overshadowing some areas it could still cause light levels to drop lower and pop the seeds.
Well, then just rebuild the farm indoors, silly.
You don't even need to change the design or anything to make it indoor, just, move it indoors!
