How to fix it?
Applying a few or only 1 of this option depending on the nerf.
-Bone only give 1 bonemeal. In order not to affect dye, bonemeal could give 3 bonemeal dust in order to make dye.
-Bonemeal SPEED UP the process by 50%. Meaning a sappling will grow 50% faster to a tree. This would help speed up farm want needed.
-Using a bonemeal has a 10% or so chance of spawning either a zombie or a skeleton zombie (zombie but made of bone, little stronger)
-Maximum amount of fertilizizer you can put in a zone, until it is saturated.
Any other idea to balance it?

EDIT: Thank you for all your comment and feedback. I chance the title because you guys are right in some point it's not gamebreaking, but i still see the instant grow as a bad thing. 50% or ever 75% faster growing speed would pass by me.
It's also used for dye, which I'm personally going to be using it more for than farming. Never had a use for wheat farming beyond demonstrating it to others, and when I plant trees, I expect them to take time to grow. Even one MC day seems too quick, if you ask me.
But, anyhoo. I see your point on how it can be exploited. But... so what? So someone can get an inventory full of wheat in a day. Big whoop. You can get several more chests full of pork in the same amount of time if you want. Or you can get plenty of leather armor from cows. There are tons of ways to either not take damage or heal from it, enough that hardcore "Make this game impossible for every player!" people will never be happy. :oP
It happens. Just goes to show that patience is a virtue not everyone has. At any rate, those who would truly exploit this issue are the ones who'd just use InvEdit or some such thing anyway.
Ruin farms? From what I see most farms aren't needed the first place, easier to cut trees above ground instead of waiting for them to grow. Cane and Cactus grow like weeds in the first place, no point in needing a farm. Wheat, well if you're concerned about the amount of food you get from that, go kill some pigs and tell me getting a 20-30 pieces of pork in 4 or 5 min isn't "OP". I don't see how something like bonemeal could "break" the game. Everything is easy to get in the first place. To be honest I see myself using this for dyes more often than speeding things up.

AND may I add, skeletons are the hardest mob to kill with a sword. Unless you already have a skeleton dungeon rigged up to trap, you won't get bone in a large enough amount to make this 'game breaking' as you say.

1.Take 1 piece of dirt.
2.Place sappling on piece of dirt.
3.Use bonemeal on sappling.
4.get wood.
5.repeat.
How is this balance? Mean you don't even have to go outside anymore.

-Wheat/bread is pretty useless anyway, since if you wanted healing items all you have to do is hunt pigs/pigmen for pork/grilled pork. Both are easy enough (so long as you're prepared to fight off hordes upon hordes of pigmen if you go that route) that bread's useless. Bonemeal actually gives bread a slight boost in usefulness, since it's even easier to harvest.
-Wood is ridiculously easy to get already. Clear all trees surrounding your house, replant, mine for a bit or build something or go on a mob hunting spree or whatever, come back and hey look - the trees are back! Repeat. Easy wood, and you get further with your spelunking/building/murder-of-innocent-animals-fetish/whatever. Bonemeal just removes the part where you go and do something slightly more productive than be a lumberjack all day.
... What else does bonemeal do again? Make dye? Yeah, that's actually really cool. Now I don't have to wait for mods to update so I can have the cloths from classic mode after every Minecraft update. It's usefulness is slightly above gold, only because it can be used to make more than one color.

You are also thinking of this 'problem' from a functionality standpoint.
Wheat was useless already, the only advantage to it is carrying several pieces of food in one square (un'cooked' wheat). Farms aren't 'dead', some people don't want to have to micromanage a farm to get a bunch of wheat in one sitting, some people (rational people) will probably still build farms and let them grow, come back when they run out of wheat and repeat.
Same thing with trees, who wants to sit there and micromanage one tree? why not just spam saplings where you cut old trees and come back when you run out of wood?
This is good for people who are impatient or want to get an initial stock of stuff rolling, I guess.
Also, some people like to have a farm because building a farm is fun in itself.
I don't even use wheat but I built a farm.

I never went outside to begin with. Punch down two trees, grab a dirt or five, find some cave or exposed coal for torches, wall myself below ground forevers.
With a torch right next to a dirt patch you can grow trees below ground and if you get grass down a ways you can even make underground animal harvesting facilities. The grass doesn't even need surface exposure at any point- if you've got it lit up a dirt block 3 tiles below a grass block will catch grass.
The new patch actually makes me spend more time aboveground as I can't get flowers and actually sort of want reeds/sugar cane and cactus- plus I don't know if I can get at any squid below ground somehow.
If it weren't for monster farms I'd say meal was fine, but farms for sure speed up the production of trees/crops to the point of being overpowered.
Otherwise, without a monster farm, I don't come across enough skeletons that drop bones to consider it cheap.
Perhaps it'd make more sense for the meal to cut the growth time in half rather than making it instant? Either way, any 'great' thing monsters drop in the future will be abused by monster farms.
