Otherwise, it would make more sense to have a mushroom forest. Maybe even a mini mushroom biome.

I like the "normal" biomes: They seem to be solid ideas. 6000 blocks deep does sound like much, and it is, but normally the continental crust is between 25 to 70 km deep, instead of 6 km. I think it should take quite a bit of work to get there, but it should not be grinding; A better way of digging should present itself or you could have really deep shafts, and there could be abandoned mineshafts that go part of the way.
I don't like your idea of making everything into biomes: A biome is an area that has certain properties that affect the enviroment (and life) and probably won't change in the near future. Deserts and forests can be that, because there is a reason for them to be there and be different, even if that reason isn't stated, and even if you remove the trees and remove the sand, the reason (namely, heat) stays and affects the colour of the grass. This is why the mantle and the underground biomes work, but the magma chamber and the aquifer biomes don't; The mantle and underground are caused by heat (or lack thereof), but the magma chamber and the aquifer are caused by the presence of lava and water, respectively. It seems a bit pointless to let the biome stay after you drained it. (And yes, I know river biomes work this way, but this is the reason I am against them being biomes, too.)
This is also the reason I am set against mineral deposites being biomes; I would prefer this method of creating ores, combined with your ideas of making them more bountiful the deeper you go. The general ideas I like, however. The kimberlite pipe, the giant geode and the ancient vents are particulary interesting; I assume the ancient vents are vertical from the mantle?
Of the special biomes, I like a few, but not all. The mushroom cavern is a good idea, I feel, as well as the crystal cavern (which is caused by heat from the mantle, so I don't mind it being a biome). The abyssal sea and the underground river are also good ideas; I am reminded of Smeagol's lake in "The Hobbit". Just one thing: As long as aboveground rivers are flat, underground rivers should be too, to avoid inconsistency. The black desert and the fossil forest I oppose for one reason: Why are they there? They make no sense (as of now) and don't fit in with either the terrain generation or the lore in minecraft now, either. If you can find a reason for them, great! I'd be happy to support them too, then. The lodestone cavern also has that same problem, along with being seriously OP and, I'm sorry, a bit uninteresting.
I would like to suggest another biome, though: The underground jungle. This generates inside huge caves, like the one in the pictures above, but is open to sunlight. Here is a good example of it in real life. (The other pictures there are also what I'd like to see be made possible with this.)
Overall, I support, but I hope you understand my ideas.
But what if it was some crystal cavern paradise with a massive underground village and a new boss mob? 32k blocks down is end game stuff. All would be normal at first, but your mine would just keep going down instead of stopping at bedrock. In survival most people will keep mining deeper until they hit bedrock. So every mining trip you go down to get diamonds and stuff and eventually you would a: get bored one day and spend an hour digging until you get there or b:after you have beaten the ender dragon and wither and stuff and you're living like a king and you're mine is HUGE then you suddenly get there. Besides, nobody is telling you you have to go there. That is the beauty of minecraft. Obviously there would be cool stuff higher up too. It's not like an underground paradise is the only new thing available in this mod/feature.
Idea #2: There should be biomes called thermal vents that have a low probability of generating if an ocean runs deep enough and is directly over some sort of lava-based underground biome. They would have vents that would look like tall steep hills with shafts down to deep pockets in the middle. There would be several new mobs that could spawn near these, and there could be new ores near them and in their shafts as well. These would best be explored with water breathing potions, as they would be way too deep to get to before you drown, but if you took down a stack of water breathing potions to drink along the way and maybe some torches to make temporary air pockets. Maybe you could build big tubes and fill them with sand and then dig back down and put ladders and a door at the bottom and then set up signs to make air pockets in the area, that would save water breathing potions if you planned on mining regularly down there (which would be helpful because there would be special ores and stuff).
Idea #3: blocks in the Skylands biome don't register in the height map so that the entire skylands is lit up forever even in caves and they wouldn't cast shadows. Some skylands would generate higher up than others, some too high up to see with the farthest render distance, these would have sky villages and awesome loot but would be super rare finds unless you nerd pole up several thousand blocks and build out to explore the almost entirely empty sky.
Note I did not read the whole thread or much of other related threads so if there is an unoriginal idea or a problem I apologize.
Who says it has to be obtainable in a significantly easier way? Who says it has to be normal ores, maybe it could be some magical block that is used to summon a boss or something. Besides, it wouldn't all be in one sitting. You would add a little bit to your tube every now and then, and sooner or later you would get down to -80,000. Besides, maybe there could be some special item that you get from trading in underground villages that allows you to move down faster. Even without an easier way, what you would do is set up a nether wart farm, a magma cube farm, and a locate a witch hut or just mine a lot and then you can make a bunch of fire resistance potions so you can swim in the lava to build your tube down and put ladders along the way. It would be work, but it could be rewarding.
