I'm creating this thread to provide a local reference of information about Amidst, the Minecraft mapping utility, and its daughter programs.
NOTE: as of July 22,2015 I, personally, am using AmidstExporter.jar version 1.3.9.
As of Feb. 14, 2016 I am using amidst-v4-0-beta8.exe.
As of March 7, 2016 Amidst v4.1 is the current stable version.
Version 4.2beta2 is the latest stable version of Amidst.
If you have technical questions about Amidst or suggestions on changes to the the program, or any of its derivatives, contact the programmers or post to their respective site. I am not a programmer by trade or avocation and am not actively producing any software myself.
First off I do not wish that this thread become filled with comments for people to wade through so I will be keeping it locked except when I am adding to it.
I've reconsidered and am unlocking this thread but please don't fill this thread with useless posts. If you do I will delete them. Read this post in it's entirety to see if your question/problem has already been addressed and/or solved.
DO NOT ask me to add features! I am not the developer of any of the programs listed here. I'm just an avid user.
If you have questions that the other sites that are listed here don't answer post it and if the question is reasonable and not already covered I will add it to a FAQ post.

NOTES: This needs to be updated and have very little skill when it comes to making presentable Wiki pages.
NOTES:
* This thread contains over 4800 posts and the Original Post contains out of date information. For example the current version of Amidst is 3.7
* Last edited by Skidoodle: February 22, 2015 is what it says at the bottom of the original post.
* Amidst no longer has the option to move players in the world if you point it at a world save folder due to the fact that unless the player was flying it was possible that they would appear under ground or high in the sky, either condition not being good for their health.
* Also, if you use one of the download links in the middle of the first post you will be downloading Amidst v3.6 which IS NOT the latest version.
Down at the bottom of that post is a line labeled Older versions that ACTUALLY takes you to the latest files.
* One very interesting fact is the number of downloads of that version 3.6 from bitbucket:
Amidst.zip 229874
Amidst.jar 16501
Amidst.exe 539907
2. The active Github project by the original Amidst developer: https://github.com/skiphs/AMIDST and the current release can be download from https://github.com/skiphs/AMIDST/releases
NOTES: If you have a problem with the program read the Issues section of this project page and if your problem hasn't been addressed/solved post it there. Skidoodle (his Minecraft forums name) uses the name "Skiphs" on Github.
3. The active Github project for AmidstExporter (called AE from now on): https://github.com/Treer/AMIDST and the current release can be downloaded from https://github.com/Treer/AMIDST/releases
NOTES: This derivative program is much the same as Amidst except that it displays Ocean Monuments that were introduced in Minecraft version 1.8. Also it will produce a text file list of structures and certain biomes out to 10000 from spawn. The list has a quirk in that Ocean Monuments are listed as SeaMonster. (I have no idea why.)
Another difference between AE and Amidst is that the map Title in the upper left corner will show both the text seed (if one was entered) along with the numeric seed that was used to produce the map. As with Amidst hitting Ctrl-C while viewing the map will copy the numeric seed to your clipboard for entry into Minecraft.
5/6/2015 update to this post: AE is now up to version 1.3.6 and Treer has fixed several of the false positive problems that both Amidst and AE had in previous versions where they would show villages and Ocean Monuments that didn't exist when the world was actually created. Now, unfortunately there is about a 1% chance that a village won't be mapped by AE.
4. The first web based Amidst style application I became aware of: http://chunkbase.com/apps/
NOTES: These apps produce grids of chunks that contain designated structures, INCLUDING MINESHAFTS.
5. The second web based Amidst style application I became aware of: http://mineatlas.com/
NOTES: Instead of separate apps like the site listed in 4 above this one puts everything on one map.
Pros: The biome map is visually much nicer than Amidst or AE. This site does have a very nice explanation of Amidst type programs capabilities and limitations.
Cons: The map isn't readily savable to disk like it is in Amidst or AE. You have to do a screen capture with something like the Windows Snipping Tool and the map is relatively small. Also it doesn't map Abandoned Mines like ChunkBase does.

I really wish admist came out with a quick seed scanner so you can find desired seeds at a phenomenal rate. Is that even possible?
Several people have developed script programs to use as a front end on Amidst to quickly look at large numbers of seeds and scan a specified area for certain things. Their threads are here in this forum. Off hand, I don't have a link to them. They claim that their scripts are very specific to their particular hardware setup and not really runnable on anyone else's machine.
I find that I can scan maps quite fast if I continually hit Ctrl-R, which causes Amidst and AE to produce a random seed and display its map,
It takes me about 1 to 3 seconds per seed to decide whether or not the seed is noteworthy.
If you do this make sure that you have started a file called "history.txt" in the folder that your Amidst (or AE) program is in. Amidst will detect it and then maintain a log of all seeds mapped with the date and time.
I use Notepad++.exe as my text editor as it will allow me to keep History.txt open in it even when Amidst adds log entries.
When I'm scanning for interesting seeds if I see one I can easily click over to the Notepad++ window, add a comment to the logged line for the seed, enter Ctrl-S to have Notepad++ save the file and then I can go back to Amidst and start hitting Ctrl-R again.
I find about 1 out of 10 maps have something notable close to spawn and I can view about 10 to 15 maps per minute.

Please note that my hardware system is a PC running Windows 7. I know very little about Mac systems.
I know that the specifics of control keys and file format are different on Macs but not exactly how.
Another feature that is available in both Amidst and AmidstExporter is the biome highlighter.
In the lower right hand corner of the program window is an icon that when clicked will display a scrolling list of all biomes.
You can choose one or as many as you wish to highlight and all others will be darkened.
This feature is handy if you already have a seed for a world and you wish to search the map of that world for a specific type of biome.
You just choose those biomes then zoom and pan the map as necessary to find those, now highlighted, spots.
This is a nice feature but has a drawback.
The highlight needs to be re-invoked every time you display a new seed, making quick searching for seeds with the random function (Ctrl-R) quite slow and somewhat labor intensive.
Believe it or not, but the human eye/brain combination can, in many situations, find specific features on a screen display faster than a computer program can scan that screen memory for those features.
There is another handy feature of the Amidst based programs and that is that biome colors can be changed to whatever you want.
I do not recommend that you do this for maps that you save to file for posting online if you do a wholesale change of the entire Amidst color scheme.
I use it to make one or two biomes standout for quick recognition.
Here's how it's done: Just like before when you created a "history.txt" file in the folder where your Amidst.jar or AmidstExporter.jar files are located create a sub-folder named "biome". Run your Amidst (or AE) program and then look in the biome folder with Explorer. You will find a file named "default.json"
I'm going to explain how to quickly search for Savanna Plateau M biomes.
The same process works for any other biome, just change the file name and desired biome color code.
Close the program and use a text editor to view the file in the biomes folder called "default.json".
Look at the very first line and change "default" (the name of the file) to "FindSPM" and then save the file as "FindSPM.json".
DO NOT FORGET TO DO THIS! DAMHIKT!
Now edit FindSPM.json by finding the line that contains "Savanna Plateau M" (with the quotes).
On my machine it's line #55 of the file and should look like this:
BTW - these are the red, green, and blue values (0-255) that define the biome color.
Now restart AmidstExporter.jar, select the profile you wish to use, and when the main window appears click on Options > Biome profile.
You should see Default and FindSPM listed. Click on FindSPM.
Zoom in or out to just display the area around 0,0 that interests you.
Now start hitting Ctrl-R and when you get a map with a Savanna Plateau M biome it will be displayed in bright red.
(No other normal biome is bright red.)
You can quickly check through hundreds of seeds this way.

Um, I think I should mention that my anti-virus software thinks AmistExporter.exe is unsafe. I think everybody should know that to keep their computers safe.
If you notice I never suggest that people download the .exe file. I always say Amidst.jar and/or AmidstExporter.jar. These are the actual Java programs without the .exe wrapper. I've had problems with the .exe files for quite some time and since Minecraft is a Java based program itself I know that if you can get Minecraft to run then the Amidst and AE jars will also.
Also I don't think there is anything dangerous in the .exe files. I use three separate anti-virus/malware programs and none of them dislike them. I just have problems getting them to run reliably in Windows 7.
That is, of course, just my experience and my opinion and is worth what you paid for it. YMMV

Actually, if you have Java installed on your machine, which you do since Minecraft runs, just double clicking on the .jar should be all you need to do.
If you wish you can create an amidst.bat (or AE.bat) file in the same folder that you have the .jar file with ONE of the following lines.
javaw.exe -jar "Amidst.jar"
OR
start javaw.exe -jar "Amidst.jar"
OR
javaw.exe -Xms650m -jar "Amidst.jar"
OR
start javaw.exe -Xms650m -jar "Amidst.jar"
Then place a shortcut to the batch file on your desktop.
Note: if you put the batch file directly on you desktop you will have to change "Amidst.jar" in the file to show the full path to the .jar file.
Having the line begin with the command "start" will cause the command window to close as soon as the batch file executes it's last line. Without "start" the window stays on your taskbar until you close the Amidst window.
Personally my batch file uses the last one listed.

There is a new version of AmidstExporter. Version 1.3.7.
I just downloaded the AmidstExporter.jar file and tried it out.
As always I use the .jar file since some time back I had problems with the .exe. YMMV.
Some bugs were fixed and the number of false positives of predicted villages was reduced but the big change is that abandoned mineshafts are now mapped.
Here is the first random seed map that I had AmidstExporter.jar make:

AmidstExporter doesn't seen to account for changes in mineshaft generation between 1.6.4 and 1.7; they seem to have hardcoded the chance used by 1.7 and later into the code that finds them, instead of actually using MapGenMineshaft's canSpawnStructureAtCoords method, as this comparison shows, using ChunkBase's Mineshaft Finder app:
(the difference between these is that 1.6.4 and earlier have a 0.01 chance (1%) per chunk, while 1.7 and later reduces this to 0.004 (0.4%); both versions also reduce this further within 80 chunks of 0, 0, down to none right at 0, 0)
I know that 1.6.4 (or older) are old versions but it is supposed to be compatible with previous versions, just something that the developers might want to know (I assume that the chance was only changed in 1.6.4-1.7, being the same back to Beta 1.8 or up to release 1.8.6, barring any world customization that adds the ability to change this).
Does the program find dungeons as well? Because those weren't on your map and neither in your icon legend.
No, since those require actually generating the world because unlike larger structures they are generated based on certain criteria being met at their randomly picked locations; these criteria mean that the chunks have to be generated, which would be extremely slow for the size of maps AMIDST produces, plus there would be so many dungeon icons it would be a big mess; using MCEdit to look at a world created in release 1.6.4 shows about one mob spawner every 40 chunks, 53 in 2,118 chunks, and 1,608 mossy cobblestone with an estimated 48 per dungeon, for 33 dungeons, and concentrated in areas with lots of caves, making them extremely common, more common than any "large" structure I regularly find several in a few hours of caving), if less common since 1.7 due to changes in their generation and caves.
Here's an example of how common dungeons are, taken with MCEdit from near spawn in the seed "-123775873255737467" in 1.6.4; all the yellow boxes are tile entities (you can also use Spectator mode in 1.8 to look underground in this manner):
It could be possible to make an AMIDST-like program that generates a small number of chunks at a time though, essentially creating a temporary world which is only stored in memory, and records the location of each successful attempt at generating a dungeon (conveniently, when a dungeon is generated the code returns "true", "false" otherwise, even though this value is not used in-game).
TheMasterCaver is absolutely correct and the above is an excellent explanation of why dungeon finder software isn't going to be available for large maps in the foreseeable future.
I, personally, use a program Minutor.exe version 2.0.1 to find dungeons and other subsurface items such as end portal rooms, and ore deposits when I feel like cheating. It can ONLY show you the subsurface features of chunks that have been created by Minecraft and saved to disk.

It is in fact possible. As BigAlanM mentioned, several people have written scripts for private use, but there is also the ZipCrowd seedfinder that DocM77 used to find the seed for his 4th World Tour series. He had very specific criteria for his seed: A witch hut next to an ocean monument, with a mushroom biome in view distance. I can't even begin to imagine how long it would take someone to find that by manually sifting through seeds,
It should be noted the utility is a bit clunky to use, but there is a short series of Youtube videos on how to run it. I highly recommend dropping the number of seeds searched WAAAY down until you figure out what your system can handle. Too many at once and things lock up pretty hard.
Some of you may notice that this is a different github repository from the two I mention in my original post.
There have been several people over the last few years contributing to the evolution of Amidst and AmidstExporter and it was decided to start a new, cleaner repository with several people having full access rights.
Currently the latest version is 4.0 beta 4 and the above link has both the .exe and .jar files. Both files work well.
Whatever problems I was having running .exe files were either taken care of during the evolution of Amidst or by my updating to Windows 10.
This version of Amidst has some new features.
One of the nicest is the ability to change the MC version profile being used without having to close the program and restart it.
It predicts and displays Ocean Monuments (introduced in MCv1.8) and Igloos (introduced in MCv1.9) if the profile can create those structures.
If a MCv1.9 profile is selected there is now a predicted map of The End with locations of probable End Cities.
The "highlight biomes" feature now remembers which biomes are to be highlighted even when it's not activated and also doesn't reset when the program displays a new map. This makes it very easy to search random seeds for desired biomes close to spawn.
If you have created a history.txt file in the folder this new Amidst resides in all maps that are displayed will be logged to this file with the date, time, and the seed. If you had entered a text string as a seed both that string and the numeric seed will be logged.
It's now, again, possible to move a player to a new location in the world if you load a seed from an actual Minecraft world. This the ONLY time Amidst actually modifies a world save file.

Hello, I just downloaded it and tried it out. This is really amazing! I expected it to take a lot longer time for someone to update the programs to 1.9! Kudos to you!
I saw that there were "End Cities" and "Possible End Cities". I was wondering, what causes one to be possible as to for sure. Could you possibly explain? Thanks!

If I remember correctly the issue has to do with city locations are selected but the terrain can be such that it is not conducive with the city being in the location so it isn't built.
I deserve very little thanks for the update of Amidst to version 4.0 with PCMCv1.9 capability.
I've been marginally involved with the Gist repository only in the form of testing and a few suggestions regarding possible enhancements and UI features.
All I am is a very public avid user of the program.

On my machine it's line #55 of the file and should look like this:
edit that line to this:
and save the file.

YMMV

Hmm... I use Norton360 for my anti-virus software. Interesting. How do I run the .jar on a Windows PC? I use Windows 8.
See http://stackoverflow.com/questions/14763079/what-are-the-xms-and-xmx-parameters-when-starting-jvms for an explanation of the -Xms optional command.

As I stated before, the download page for AE is: https://github.com/Treer/AMIDST/releases

TheMasterCaver's First World - possibly the most caved-out world in Minecraft history - includes world download.
TheMasterCaver's World - my own version of Minecraft largely based on my views of how the game should have evolved since 1.6.4.
Why do I still play in 1.6.4?

Why do I still play in 1.6.4?

As of today, January 13, 2016 there is a new version of Amidst that although still in Beta is, as far as I can tell, pretty much bug free.
It is Amidst 4.0 Beta 4 and can be downloaded from this page:
https://github.com/toolbox4minecraft/amidst/releases
