As stated previously I have a map that I have been working on.. Let me start by saying in this map I have a constant running command block that runs an execute command replacing a thrown snowball with a fireball... Now prior to 1.9 I had to run this command on multiple chunks with a specified radius because when I unloaded the chunk it would stop working... Now in 1.9 I was able to remove all of my set command blocks in the various chunks and leave just one and no longer specify the radius. No matter how far I travel from the command block and no matter whether the chunk is unloaded or not it still works flawlessly.. You mentioned you are running minecraft on a server? Is there some sort of exclusive issue with unloading chunks on your server something? I'm not an expert when it comes to servers but I can verify that it is working as intended in 1.9 local play.

Spigot servers seem to break redstone clocks, and I am sure that Spigot servers will make the command blocks "deactivated" until your re-enter the chunk. I was running my map on a Spigot server.
The "Riding" compound tag has been removed and replaced with the "Passengers" list tag. This allows multiple entities to be defined at the same depth. For example, if the creeper in the following command is killed, two spider jockeys are released and have full control of themselves. This wasn't possible prior because with "Riding", the jockeys would need to be riding one another directly instead of a shared host.
Players now have a "RootVehicle" compound tag to compensate for "Riding" being deleted. It contains a copy of the ridden entity's data. "AttachLeast" and "AttachMost" (both long types) are the UUIDLeast and UUIDMost of that entity, while the "Entity" compound holds the actual data.
I have a question. I am a command block enthusiast, and I am porting over a bunch of my command block mods to 1.9. Now, I don't know if this is just how 1.9 is going to be, but I have a way of typing JSON where I don't use quotes unless needed, for example:
/tellraw @a ["",{color:dark_red,underlined:true,italic:true,text:"This doesn't work in 1.9"},{color:red,bold:true,text:" But Why?"}]
That just doesn't want to work, so I just go back through and type in all the quotations. Another thing is with the "SelectedItemSlot:x" tag and the "Inventory:[{data}]" tag. They don't seem to work with scoreboard objectives anymore. Have any means of troubleshooting this?

Just figured I'd mention that it would appear that they have finally removed the "UUID" tag or if not then it's bugged.
For example:
/summon Villager ~ ~ ~ {UUID:"1-1-1-1-100"}
If you run this in 1.8.7 the villager would then have the correct UUID (and UUIDMost/UUIDLeast), if you run it in 1.9 (on 15w41b at least, not sure about other snapshots) it will have a random UUID every time. So I'm assuming they have finally got rid of it in favor of just using UUIDLeast and UUIDMost.
Figured I'd also mention your UUID converter tool actually helped a lot too ^^

Thanks! Even though UUID was deprecated previously, I did forget to add that it was completely removed. It's definitely intentional too, as there's a new internal function to append a tag name with "Least" and "Most" (such as "UUID" becoming "UUIDLeast" and "UUIDMost" or "Attach" becoming "AttachLeast/AttachMost"), though that's more in terms of game source than commands.
Fixed it actually. I turns out that I had to BUD the block, which I found very odd. It might have to do with that I schematized the modules into my survival world. hen I did that is when I decided to port everything over to 1.9. If anyone is having issues in the snapshots with repeating or chain command blocks, check the state it is in, and then BUD the block.

Fixed it actually. I turns out that I had to BUD the block, which I found very odd. As of 15w42a, brewing stands require fuel for brewing. As such, there is a new "Fuel" byte tag for brewing stands. Stores how much fuel is remaining.

New "ShowBottom" byte/boolean tag for EnderCrystal in 15w44a.
When set to false, the small bedrock slate below the EnderCrystal will be hidden.

You haven't added the 15w44b changes yet to the main post (TippedArrow no longer exists and changes to AreaEffectCloud).

The "TippedArrow" entity no longer exists. Instead, the original "Arrow" entity has two new tags:
1. "Potion" (string):
States the default potion ID of the arrow, same values as when used with potion items. See here for an up-to-date list of default IDs.
2. "CustomPotionEffects" (list)
Multiple effects using global effect IDs, same structure as when used with potion items. See here for an up-to-date list of global IDs.
The "AreaEffectCloud" entity also includes the "Potion" tag, serving the same function as with items/arrows. The "Effects" list remains unchanged:
EDIT: I'm not sure when it was added, but "MinecartHopper" now has access to the "LootTable" and "LootTableSeed" tags.
