A long sought-after quest for transparent people on minecraft might have just been answered. How to make your skin transparent:

Firstly a little anecdote.

Alrightythen. So I decided to mod my skin, and being on a laptop that has a massively challenged wireless card and a broken ethernet port, I figured I could do this by editing the minecraft.jar file. So here is how:

first extract both 'char.png' and '2char.png' from ".minecraft/bin/minecraft.jar" to wherever you want. (I use winrar for its awesomeness.) then make a backup copy of them somewhere else.
next open the 'char.png' and make your skin as you please
now open '2char.png' in another SE window (It doesn't have to be in another window, but you might need it to find the pixels) and erase all the parts that you want to be transparent.
Finally open the 'minecraft.jar' with winrar and use the big 'add' button to add the modified 'char.png' and '2char.png'

Disclaimer:
Now I have no clue whether or not this works online. I know it will only change what you see, not anyone else. It might make everyone else have holes in them where the transparent parts are. (So if you are invisible, so is everyone else.) I really don't know... I don't play it online.
This DOES make parts of you transparent offline and has worked so far for I.

Wait, im confused. I didn't use this method, I just left the parts i didnt want to use blank. They look transparent on the prefrences screen, at least. So, in-game, are the transparent parts on my skin just black spots or something?

secondly, do you have the local client?
next press the start button and type in "%appdata%" without the quotes.
got to the folder ".minecraft\bin"
open "minecraft.jar" with winrar
it should be in there right near the top.

As far as I know, all the transparent parts will just be black.
