How does the texture pack converter work? I tried it, and it didn't do anything...
It creates a new texture pack file rather than overwriting the old one. Look for mcpatcher-converted-<original name>.zip. If you switch to the Log tab before converting, it will show what it is doing.

Is it possible you had mods installed when the backup minecraft-1.5.1.jar was made? Try deleting both minecraft.jar and minecraft-1.5.1.jar and force updating. If you hover over the greyed out options, MCPatcher will tell you which classes it thinks have been changed.

Looks like the configuration file mcpatcher3.xml is empty. Not sure how that would have happened, but I would delete the file and let MCPatcher re-create it.

It doesn't even get to launching the game, it seems, and just spits out an error.

I tried reinstalling multiple times, it didn't work.
I tried deleting the options.txt, it didn't work.
Until finally, I realized it wasn't minecraft's fault, for some reason your program was crashing before it completed the patch.
So, I ran the program as an administrator and it went off without a hitch.
So, to people who have the same problem as me: Delete Minecraft.jar, Minecraft-1.5.1.jar, force an update of minecraft (exit afterwards), right click MCPatcher and run the program as administrator.
If that doesn't fix it you're on your own.
(ps I'm running a rather old Windows 7 laptop that has bluescreened multiple times and is currently held together by pixie farts and unicorn wishes. I use an NVidya graphics card and an intel i7 processor. It's like typing on the surface of the sun!)
So yeah, Kahr, you might wanna add that to troubleshooting section just 'cause I'm sure there's at least one person who has/will have this problem and it might save them a few hours of fiddling.

I back traced peeling off a mod at a time (I use .cmd(Windows NT Comand Script/Batch files) files and multiply JARs to incrementally build up the # of Mods in the minecraft.jar. for testing loi ) I tested with Mod-Loader and Extended-HD (plus the other MC Patcher mods).... Crash on world Load.... I tested Modloader allone it seemed to load fine....

Alright, I thought I had everything figured out, but I can't figure out how to make the glass and bookshelves work(EDIT: Figured out the glass and bookshelves.)
Also: how to I make it so a CTM texture will apply itself to the base of a lever but not the lever part of the lever?
Also: how do I make the duration for one frame of a custom animation random?
There's no feature like that and I just confirmed that it's not happening to me. Are you seeing this on all texture packs or just one?

I tested with both the Default texture pack and a texture pack based on Default that modifies lava, glass, glass panes, and text.
There was no change to block lighting with a default minecraft.jar and no mods, but enabling only the Extended HD mod and patching causes blocks on which I use a tool to light up. I tested with smooth stone and a shovel.
Edit:
I did some more testing and found that the change to block-lighting is dependent on whether anti-aliasing is enabled. Any setting other than zero causes blocks to light up when worked on.
I've been having this issue where MCPatcher won't properly patch the custom water or lava textures, and on one of the packs I use the grass is grey. I don't use any mods, so that wouldn't be the problem. I've used MC for quite a while now, so I've gone through nearly every troubleshoot I could think of, but to no avail. Any thoughts?

MCPatcher is not compatible with Forge for 1.5.1. I installed MCpathcer, ran Minecraft, it ran fine. I then added Forge into the new Jar, and it crashes. I did also install just forge, and Minecraft worked fine. Therefore they are simply incompatible.

Quoting myself here. Solved so far. I had to do a few things. First I had to use Optifine. MC Patcher still doesn't load my pack. I had to turn off crossfire for some reason on my two ATI raideon HD 4800s. Once I did that it works.
I still need to solve the MCPatcher thing, It could just be my comp.
If you make grayscale png images, they look lighter ingame than in real.
Yes, however this is a bug in vanilla Minecraft, not specific to MCpatcher.
If you want it to be fixed, support the JIRA issue here.
For some reason grayscale images also won't display their alpha channel correctly.
I'd say the biggest issue with this is optimization, as PNG optimizers can choose to make images grayscale to save data, but then you aren't sure which it did it to (mine didn't do it to all of the gray images....), so you have to test in game and look and then switch them to indexed to fix the images broken in Minecraft.

Matching rules are inferred from the properties filename only when both matchBlocks and matchTiles are absent. It works like this:

I tested with both the Default texture pack and a texture pack based on Default that modifies lava, glass, glass panes, and text.
There was no change to block lighting with a default minecraft.jar and no mods, but enabling only the Extended HD mod and patching causes blocks on which I use a tool to light up. I tested with smooth stone and a shovel.
Edit:
I did some more testing and found that the change to block-lighting is dependent on whether anti-aliasing is enabled. Any setting other than zero causes blocks to light up when worked on.
I'm having a strange issue. Ive made a new texture pack in 256, its compressed down to 32.4MB. You can open it in MineCraft unpatched (but its laggy we all know that)
You cannot switch to it or play it if you have McPatcher installed or even if you have a fresh install of Optifine.
Does anyone have any idea whats going on? I cant release the pack if it doesn't load.

Quoting myself here. Solved so far. I had to do a few things. First I had to use Optifine. MC Patcher still doesn't load my pack. I had to turn off crossfire for some reason on my two ATI raideon HD 4800s. Once I did that it works.
I still need to solve the MCPatcher thing, It could just be my comp.
Yes, however this is a bug in vanilla Minecraft, not specific to MCpatcher.

For some reason grayscale images also won't display their alpha channel correctly.
I'd say the biggest issue with this is optimization, as PNG optimizers can choose to make images grayscale to save data, but then you aren't sure which it did it to (mine didn't do it to all of the gray images....), so you have to test in game and look and then switch them to indexed to fix the images broken in Minecraft.
