I'm not doing it at all, right now. I decided it was best to check before attempting it and potentially getting frustrated when it didn't work. You know, because of the overlay and all.
Yea, that's the part that isn't working. Trying to replace the 'overlay' layer just replaces the entire image as best I can tell. That unfortunately means no overlaid colors or textures.

For what it's worth, I did mention it in one of my posts and, since Kahr is usually a pretty thorough reader, he probably knows about it and will likely fix it in the next version. Leather armor was doing the same thing and he fixed that, so it shouldn't be much of a hassle for him.

Actually, replacing it with a single, non-overlayed image is exactly what I wanted
you have to give notch a little slack though...he has 2 other programmers helping him on this vs the ever growing community. we are going to out-program them always. hell.. even Blizzard is leaps behind the community for W.o.W and implementing dumbed down versions of mods with every major update.
Blizzard is certainly not behind. They've been working on that single game for 10 years and do you even know how hard it was when it was first released?!
Does anyone know where I can find the HD texture fix for Alpha 1.0.17_04? I've checked the GitHub repo, but no luck, I'm afraid. If anyone has a copy of an older version I would very much appreciate you sending it to me.

Could someone explain to me what a CIT item is? I've seen it mentioned a lot on this thread, but I don't actually know what it means.
Custom Item Texture. What CIT allows you to do is create a situation where an item will display a different sprite than normal given a particular set of circumstances. This can be any condition that normally affects an item ranging from having an enchantment to having a particular name.
A common example that you'll find in several packs is the "Excalibur" easter egg where in a diamond (or sometimes gold) sword will change to a different sprite than normal when given the name Excalibur with an anvil. Obviously, this is but one application amidst a sea of possibilities.

As an aside, has anyone yet discovered a solution to Optifine breaking CIT and Custom Animations? I really want my void-fog remover back.
Although I tried to make a new properties file it's still bugging out.
I don't think you need the first ".png" in those arrangements. For example, it should be "texture.bow_standby=bow_flame_standby.png". I don't know if this is your problem or not. CIT is still kinda temperamental.
If all else fails, try splitting it into four different files with one 'texture.' line in each.
How do I patch old versions of Minecraft with the new launcher? I'm trying to patch 1.5.2 but I can't select the mods that i want and when I hover over the names I get lists of things that say "no classes matched" and I can't patch it to use a texturepack. It works for 1.6.2 just fine though...

Because of changes to the texture system, you have to use different versions of the patcher for 1.5. There are downloads for versions of the patcher that work for 1.5 and older in the OP, directly under the current download.
I have a question about RandomMobs feature: Is it possible to assign a specific texture to specific mob (like you can change HP, equipment etc. in NBTtags for a specific mob) or does these textures work completely randomly and I have no way to predict which random texture will spawned mob have? For example I want to create 4 different zombie spawners, and have the first one spawn zombies always with zombie1.png texture, the second one with always zombie2.png etc.
There's no way to use NBT data to determine Random Mobs skins at the moment. Kahr said that he may someday look into it, though.

From the way you worded that, I'm guessing that you're making a custom map. If that's the case, you can control the precise spawning conditions of the monsters to fit into specific combinations of biome and height to force the conditions for a specific skin.
