Is there a program like ML for the vanilla server program? I use Bukkit because I can use plugins that install and uninstall as easy as removing a file from the plugins folder.
Having to open up a jar file and drag and drop files is ok but to remove any mod you'd have to start afresh and reinstall everything except the mod you want leave out. Or if one mod conflicts with another you also have to start from scratch. A nightmare!

Very true and that's the exact reason why I have chosen this program.
You can even make multiple setups with many .jar files if you have a mod that requires injecting it's code into the minecraft.jar file also. It's very easy once you get the hang of it and what I have been doing the past couple of days, even though I'd rather not.....lol Here is the way I do it in this spoiler. This saves many headaches imo. Kind of long but explains it good enough.
Magic Launcher Advanced Setup
Setting up folders for multiple configurations:
1. Inside the ".minecraft" folder open "bin"
2. Once open create a new folder called "Jar_backups" then "right click" and "Open in new window"
3. In the "Jar_backup" folder create a new folder called "Original Jar"
4. "Copy" and then "Paste" a clean ".minecraft.jar" inside of "Original Jar"
5. Create another new folder inside "Jar_backup" and call it what you want your setup to be called. (An example would be "Forge Injected" if you want to put Forge inside the minecraft.jar file.)
6. "Paste" the original "minecraft.jar" file inside of your custom setup folder.
7. Repeat steps 5 and 6 if doing multiple setups.
8. Run MagicLauncher and select "Setup"
9. In the "Configuration" section select "New", and for the name use the same one as the folder you created for your particular setup. (example Forge Injected)
10. From the "Copy from" drop down list select "-" and hit "OK"
11. Once done click "Select" on the right side of the window and then browse to the new folder you created pick the "minecraft.jar" file inside of it and select "Open."
12. Once back in the "Setup" window click "OK" at the bottom to make sure everything gets saved.
13. Choose your named configuration from the MagicLauncher main window and then log in.
Notes:
Whenever you have to put something into the minecraft.jar file be sure you go to the folder you created for your configuration and use that one in there and not the original one. As long as you did the steps above Magic Launcher will look at the minecraft.jar file in that folder you created. If you have to start over again just copy the minecraft.jar file in the "Original Jar" folder and paste it back into your custom folder.

Ummm... How does that fix my broken GUI? I changed it to the default .minecraft, but that doesn't affect my GUI, and it is still broken. Any ideas at all? Try downloading it again. It may have gotten corrupted somehow.

That's all very interesting but has nothing to do with my original question: Is there a program like ML but for the vanilla server jar? I'm guessing there isn't otherwise I'd have heard of it by now.
Personally I'm only interested in running a LAN server and as 1.3.x is supposed to do that then when all mods are SMP then ML will do the job I've just described anyway. I've not updated to 1.3.1 as I was waiting for mods to be updated so haven't had a chance to try the built-in LAN server. However, my holding back has meant I wasn't affected by The Great Update Diasater.
When I say "vanilla" I mean the server program you download from the Minecraft site as opposed to the Bukkit server program. And taking "vanilla" to mean the server program without any mods, well aren't they all like that to begin with?

Although I keep encountering one problem. When I login it keeps saying "Error connecting to server", I already let it bypass my firewall but it still happens (If this has anything to do with premium accounts, my account IS premium). So right now I'm at a stump and am hoping if any one can help me.

You are trying to use too much memory. from the main ML window, click Setup, then the Advanced tab. Lower the number for Memory. If not using any mods other than optifine and default textures, 256 should work fine. Mods increase the amount needed somewhat, and HD textures by quite a bit, as does render distance.
1024 is probably a good number if not sure. Then, once Minecraft is running and a world is loaded (wait some time to be sure all chunks are loaded), press F3. The allocated memory in the upper right is what's needed. Add about 25% to it, and use that number next time.

when i click on login, the magic launcher crashes it worked yesterday and i can open minecraft using the normal minecraft launcher.
EDIT: every button i click it crashes, including the twitter, reddit etc. buttons
I have been having this problem as well. I have had Magic Launcher for a while now, but the last couple of days it only freezes up. It seems pretty random as sometimes I can get all the way into a game. But mostly, after starting the launcher, it freezes. I can't even click a button.
I thought it might have something to do with a recent java update so I uninstalled and reinstalled Java and the launcher from fresh downloads, but no luck. Still freezes. I don't know how I would even get an error log to give you.
I really like the launcher, so any help getting working again would be much appreciated. Thanks.

Im not trying to be a jerk, but they cant just make the system requirements nothing, minecraft has to run on something. and ofc there outdated
